Sociology and Non-Equilibrium Social Science
This chapter addresses the relationship between sociology and Non-Equilibrium Social Science (NESS). Sociology is a multiparadigmatic discipline with significant disagreement regarding its goals and status as a scientific discipline. Different theories and methods coexist temporally and geographically. However, it has always aimed at identifying the main factors that explain the temporal stability of norms, institutions and individuals’ practices; and the dynamics of institutional change and the conflicts brought about by power relations, economic and cultural inequality and class struggle. Sociologists considered equilibrium could not sufficiently explain the constitutive, maintaining and dissolving dynamics of society as a whole. As a move from the formal apparatus for the study of equilibrium, NESS does not imply a major shift from traditional sociological theory. Complex features have long been articulated in sociological theorization, and sociology embraces the complexity principles of NESS through its growing attention to complex adaptive systems and non-equilibrium sciences, with human societies seen as highly complex, path-dependent, far-from equilibrium, and self-organising systems. In particular, Agent-Based Modelling provides a more coherent inclusion of NESS and complexity principles into sociology. Agent-based sociology uses data and statistics to gauge the ‘generative sufficiency’ of a given microspecification by testing the agreement between ‘real-world’ and computer generated macrostructures. When the model cannot generate the outcome to be explained, the microspecification is not a viable candidate explanation. The separation between the explanatory and pragmatic aspects of social science has led sociologists to be highly critical about the implementation of social science in policy. However, ABM allows systematic exploration of the consequences of modelling assumptions and makes it possible to model much more complex phenomena than previously. ABM has proved particularly useful in representing socio-technical and socio-ecological systems, with the potential to be of use in policy. ABM offers formalized knowledge that can appear familiar to policymakers versed in the methods and language of economics, with the prospect of sociology becoming more influential in policy
Self-organization and social science
Abstract
Complexity science and its methodological applications have increased in popularity in social science during the last two decades. One key concept within complexity science is that of self-organization. Self-organization is used to refer to the emergence of stable patterns through autonomous and self-reinforcing dynamics at the micro-level. In spite of its potential relevance for the study of social dynamics, the articulation and use of the concept of self-organization has been kept within the boundaries of complexity science and links to and from mainstream social science are scarce. These links can be difficult to establish, even for researchers working in social complexity with a background in social science, because of the theoretical and conceptual diversity and fragmentation in traditional social science. This article is meant to serve as a first step in the process of overcoming this lack of cross-fertilization between complexity and mainstream social science. A systematic review of the concept of self-organization and a critical discussion of similar notions in mainstream social science is presented, in an effort to help practitioners within subareas of complexity science to identify literature from traditional social science that could potentially inform their research

Comparative analysis of dinoflagellate chloroplast genomes reveals rRNA and tRNA genes
Background: Peridinin-containing dinoflagellates have a highly reduced chloroplast genome, which is unlike that found in other chloroplast containing organisms. Genome reduction appears to be the result of extensive transfer of genes to the nuclear genome. Unusually the genes believed to be remaining in the chloroplast genome are found on small DNA 'minicircles'. In this study we present a comparison of sets of minicircle sequences from three dinoflagellate species. Results: PCR was used to amplify several minicircles from Amphidinium carterae so that a homologous set of gene-containing minicircles was available for Amphidinium carterae and Amphidinium operculatum, two apparently closely related peridinin-containing dinoflagellates. We compared the sequences of these minicircles to determine the content and characteristics of their chloroplast genomes. We also made comparisons with minicircles which had been obtained from Heterocapsa triquetra, another peridinin-containing dinoflagellate. These in silico comparisons have revealed several genetic features which were not apparent in single species analyses. The features include further protein coding genes, unusual rRNA genes, which we show are transcribed, and the first examples of tRNA genes from peridinin-containing dinoflagellate chloroplast genomes. Conclusion: Comparative analysis of minicircle sequences has allowed us to identify previously unrecognised features of dinoflagellate chloroplast genomes, including additional protein and RNA genes. The chloroplast rRNA gene sequences are radically different from those in other organisms, and in many ways resemble the rRNA genes found in some highly reduced mitochondrial genomes. The retention of certain tRNA genes in the dinoflagellate chloroplast genome has important implications for models of chloroplast-mitochondrion interaction

PhD ThesisI read Neal Town Stephenson’s Cryptonomicon and The Baroque Cycle to interrogate what
types of links they make to US countercultural writing, postmodern discourse in American culture, and perceived uninterrogated links to the term America itself in images of modern progressive liberalism. Postmodernist readings of literary texts came under increasing public
scrutiny in intellectual debates of the 80s and 90s. My analysis is to situate and reconsider these fictions within debates happening in the North American academy at this time and the more recent one concerning the demise of poststructuralism in the humanities. Linking together works of Sean McCann, Michael Szalay, John Guillory and Mark McGurl I locate Cryptonomicon as constitutive of the postwar drift from the modernist aesthetic yet simultaneously developing within Sacvan Bercovitch’s model of dissensus. Through reference to McGurl’s work in particular, my thesis will offer the first sustained critical reading of Cryptonomicon relevant to the University’s new teaching standards of diversity
and research excellence. Through Lauren Berlant’s concept of an intimate public I argue The Baroque Cycle develops a richly aesthetic form of criticism that challenges the consensus view of culturally affirming alternatives to American sociopolitical and economic life. In addition, each chapter charts specific aspects of the impact of European critical theories that
presided over the marriage of intellectualism and professionalism in the North American academy. More specifically, and throwing particular focus on resistances to theory and canon change, I discuss how the politics of the classroom developed within the literary culture wars brought with it a renewed emphasis on what postwar professors taught in the classroom
Assessing Symbiodinium diversity in scleractinian corals via next-generation sequencing-based genotyping of the ITS2 rDNA region.
The persistence of coral reef ecosystems relies on the symbiotic relationship between scleractinian corals and intracellular, photosynthetic dinoflagellates in the genus Symbiodinium. Genetic evidence indicates that these symbionts are biologically diverse and exhibit discrete patterns of environmental and host distribution. This makes the assessment of Symbiodinium diversity critical to understanding the symbiosis ecology of corals. Here, we applied pyrosequencing to the elucidation of Symbiodinium diversity via analysis of the internal transcribed spacer 2 (ITS2) region, a multicopy genetic marker commonly used to analyse Symbiodinium diversity. Replicated data generated from isoclonal Symbiodinium cultures showed that all genomes contained numerous, yet mostly rare, ITS2 sequence variants. Pyrosequencing data were consistent with more traditional denaturing gradient gel electrophoresis (DGGE) approaches to the screening of ITS2 PCR amplifications, where the most common sequences appeared as the most intense bands. Further, we developed an operational taxonomic unit (OTU)-based pipeline for Symbiodinium ITS2 diversity typing to provisionally resolve ecologically discrete entities from intragenomic variation. A genetic distance cut-off of 0.03 collapsed intragenomic ITS2 variants of isoclonal cultures into single OTUs. When applied to the analysis of field-collected coral samples, our analyses confirm that much of the commonly observed Symbiodinium ITS2 diversity can be attributed to intragenomic variation. We conclude that by analysing Symbiodinium populations in an OTU-based framework, we can improve objectivity, comparability and simplicity when assessing ITS2 diversity in field-based studies.We would like to thank the KAUST BioScience Core Lab and

This open access book explores a range of new and older systems mapping methods focused on representing causal relationships in systems. In a practical manner, it describes the methods and considers the differences between them; describes how to use them yourself; describes how to choose between and combine them; considers the role of data, evidence, and stakeholder opinion; and describes how they can be useful in a range of policy and research settings. This book provides a key starting point and general-purpose resource for understanding complex adaptive systems in practical, actionable, and participatory ways. The book successfully meets the growing need in a range of social, environmental, and policy challenges for a richer more nuanced, yet actionable and participatory understanding of the world. The authors provide a clear framework to alleviate any confusion about the use of appropriate terms and methods, enhance the appreciation of the value they can bring, and clearly explain the differences between approaches and the resulting outputs of mapping processes and analysis

Evaluating social perceptions and diffusion networks of green travel: a case of China with Weibo
Green travel has received positive attention from the Chinese government as a carbon-neutrality tool, but public discourse is mixed. This paper assesses social perceptions and diffusion networks of green travel in China using Weibo, a popular social network. We design a framework integrating sentiment analysis, topic modeling, and network analysis to explore patterns in sentiments and topics on green travel in different socio-demographic groups, and to identify communities and opinion leaders. We find government campaigns are most engaging while focusing on demonstrations and examples of green travel. With increasing age, the proportion of positive sentiment rises while neutral sentiment declines, with little change in negative sentiment. Men are three times more likely than women to show interest in new energy vehicles, and this interest increases with age. Individual users account for a lower proportion of positive sentiment compared to institutions. Governments focus on traffic pollution, whereas media and enterprises emphasis electric vehicles. The largest community of interaction consists of various green travel service companies. Opinion leaders typically include influential governments, companies and celebrities. We conclude by discussing how our detailed findings on public discourse about green travel can help policymakers design targeted interventions to increase green travel acceptance among specific groups
