    Development of code evaluation criteria for assessing predictive capability and performance

    Computational Fluid Dynamics (CFD), because of its unique ability to predict complex three-dimensional flows, is being applied with increasing frequency in the aerospace industry. Currently, no consistent code validation procedure is applied within the industry. Such a procedure is needed to increase confidence in CFD and reduce risk in the use of these codes as a design and analysis tool. This final contract report defines classifications for three levels of code validation, directly relating the use of CFD codes to the engineering design cycle. Evaluation criteria by which codes are measured and classified are recommended and discussed. Criteria for selecting experimental data against which CFD results can be compared are outlined. A four phase CFD code validation procedure is described in detail. Finally, the code validation procedure is demonstrated through application of the REACT CFD code to a series of cases culminating in a code to data comparison on the Space Shuttle Main Engine High Pressure Fuel Turbopump Impeller

    Singlet levels of the NV^{-} centre in diamond

    The characteristic transition of the NV- centre at 637 nm is between 3A2{}^3\mathrm{A}_2 and 3E{}^3\mathrm{E} triplet states. There are also intermediate 1A1{}^1\mathrm{A}_1 and 1E{}^1\mathrm{E} singlet states, and the infrared transition at 1042 nm between these singlets is studied here using uniaxial stress. The stress shift and splitting parameters are determined, and the physical interaction giving rise to the parameters is considered within the accepted electronic model of the centre. It is established that this interaction for the infrared transition is due to a modification of electron-electron Coulomb repulsion interaction. This is in contrast to the visible 637 nm transition where shifts and splittings arise from modification to the one-electron Coulomb interaction. It is also established that a dynamic Jahn-Teller interaction is associated with the singlet 1E{}^1\mathrm{E} state, which gives rise to a vibronic level 115 cm1\mathrm{cm}^{-1} above the 1E{}^1\mathrm{E} electronic state. Arguments associated with this level are used to provide experimental confirmation that the 1A1{}^1\mathrm{A}_1 is the upper singlet level and 1E{}^1\mathrm{E} is the lower singlet level.Comment: 19 pages, 6 figure

    Cryptic MHC Polymorphism Revealed but Not Explained by Selection on the Class IIB Peptide-Binding Region

    The immune genes of the major histocompatibility complex (MHC) are characterized by extraordinarily high levels of nucleotide and haplotype diversity. This variation is maintained by pathogen-mediated balancing selection that is operating on the peptide-binding region (PBR). Several recent studies have found, however, that some populations possess large clusters of alleles that are translated into virtually identical proteins. Here, we address the question of how this nucleotide polymorphism is maintained with little or no functional variation for selection to operate on. We investigate circa 750–850 bp of MHC class II DAB genes in four wild populations of the guppy Poecilia reticulata. By sequencing an extended region, we uncovered 40.9% more sequences (alleles), which would have been missed if we had amplified the exon 2 alone. We found evidence of several gene conversion events that may have homogenized sequence variation. This reduces the visible copy number variation (CNV) and can result in a systematic underestimation of the CNV in studies of the MHC and perhaps other multigene families. We then focus on a single cluster, which comprises 27 (of a total of 66) sequences. These sequences are virtually identical and show no signal of selection. We use microsatellites to reconstruct the populations' demography and employ simulations to examine whether so many similar nucleotide sequences can be maintained in the populations. Simulations show that this variation does not behave neutrally. We propose that selection operates outside the PBR, for example, on linked immune genes or on the “sheltered load” that is thought to be associated to the MHC. Future studies on the MHC would benefit from extending the amplicon size to include polymorphisms outside the exon with the PBR. This may capture otherwise cryptic haplotype variation and CNV, and it may help detect other regions in the MHC that are under selection

    Individual variation in male mating preferences for female coloration in a polymorphic cichlid fish

    Female color polymorphisms are common in the cichlid species radiations of Lake Victoria and Lake Malawi. According to theory, when a population harbors variation in sex-determining factors, polymorphism in female-linked coloration might generate individual variation in male mating preferences for female color morphs. We tested whether individual males exhibit consistent mating preferences for female color morphs in the Lake Malawi cichlid Pseudotropheus (Maylandia) ‘zebra gold', a species polymorphic for female coloration and sex determination. We also explored whether male mating preferences could be predicted by maternal coloration or were acquired by imprinting on siblings' coloration. We found large individual variation in the strength and direction of male preferences for sex-linked female color patterns. Male mating preferences could be predicted by the mother's color morph and were not affected by visual imprinting. These findings represent the first evidence of male choice on sex-linked female coloration in a Lake Malawi cichlid. Our analysis indicates a strong genetic component to male preference for female coloration and large individual variation in the strength and direction of male mating preferences. Within-population variation in innate mating preferences might have important implications in cichlid fish species radiation
