Release of cholesterol-rich particles from the macrophage plasma membrane during movement of filopodia and lamellipodia.
Cultured mouse peritoneal macrophages release large numbers of ~30-nm cholesterol-rich particles. Here, we show that those particles represent fragments of the plasma membrane that are pulled away and left behind during the projection and retraction of filopodia and lamellipodia. Consistent with this finding, the particles are enriched in proteins found in focal adhesions, which attach macrophages to the substrate. The release of particles is abolished by blocking cell movement (either by depolymerizing actin with latrunculin A or by inhibiting myosin II with blebbistatin). Confocal microscopy and NanoSIMS imaging studies revealed that the plasma membrane-derived particles are enriched in 'accessible cholesterol' (a mobile pool of cholesterol detectable with the modified cytolysin ALO-D4) but not in sphingolipid-sequestered cholesterol [a pool detectable with ostreolysin A (OlyA)]. The discovery that macrophages release cholesterol-rich particles during cellular locomotion is likely relevant to cholesterol efflux and could contribute to extracellular cholesterol deposition in atherosclerotic plaques
Cortical Factor Feedback Model for Cellular Locomotion and Cytofission
Eukaryotic cells can move spontaneously without being guided by external
cues. For such spontaneous movements, a variety of different modes have been
observed, including the amoeboid-like locomotion with protrusion of multiple
pseudopods, the keratocyte-like locomotion with a widely spread lamellipodium,
cell division with two daughter cells crawling in opposite directions, and
fragmentations of a cell to multiple pieces. Mutagenesis studies have revealed
that cells exhibit these modes depending on which genes are deficient,
suggesting that seemingly different modes are the manifestation of a common
mechanism to regulate cell motion. In this paper, we propose a hypothesis that
the positive feedback mechanism working through the inhomogeneous distribution
of regulatory proteins underlies this variety of cell locomotion and
cytofission. In this hypothesis, a set of regulatory proteins, which we call
cortical factors, suppress actin polymerization. These suppressing factors are
diluted at the extending front and accumulated at the retracting rear of cell,
which establishes a cellular polarity and enhances the cell motility, leading
to the further accumulation of cortical factors at the rear. Stochastic
simulation of cell movement shows that the positive feedback mechanism of
cortical factors stabilizes or destabilizes modes of movement and determines
the cell migration pattern. The model predicts that the pattern is selected by
changing the rate of formation of the actin-filament network or the threshold
to initiate the network formation
Large-scale comparative genomic ranking of taxonomically restricted genes (TRGs) in bacterial and archaeal genomes
BACKGROUND: Lineage-specific, or taxonomically restricted genes (TRGs), especially those that are species and strain-specific, are of special interest because they are expected to play a role in defining exclusive ecological adaptations to particular niches. Despite this, they are relatively poorly studied and little understood, in large part because many are still orphans or only have homologues in very closely related isolates. This lack of homology confounds attempts to establish the likelihood that a hypothetical gene is expressed and, if so, to determine the putative function of the protein. METHODOLOGY/PRINCIPAL FINDINGS: We have developed "QIPP" ("Quality Index for Predicted Proteins"), an index that scores the "quality" of a protein based on non-homology-based criteria. QIPP can be used to assign a value between zero and one to any protein based on comparing its features to other proteins in a given genome. We have used QIPP to rank the predicted proteins in the proteomes of Bacteria and Archaea. This ranking reveals that there is a large amount of variation in QIPP scores, and identifies many high-scoring orphans as potentially "authentic" (expressed) orphans. There are significant differences in the distributions of QIPP scores between orphan and non-orphan genes for many genomes and a trend for less well-conserved genes to have lower QIPP scores. CONCLUSIONS: The implication of this work is that QIPP scores can be used to further annotate predicted proteins with information that is independent of homology. Effect of nesiritide in patients with acute decompensated heart failure.
BACKGROUND: Nesiritide is approved in the United States for early relief of
dyspnea in patients with acute heart failure. Previous meta-analyses have raised
questions regarding renal toxicity and the mortality associated with this agent.
METHODS: We randomly assigned 7141 patients who were hospitalized with acute
heart failure to receive either nesiritide or placebo for 24 to 168 hours in
addition to standard care. Coprimary end points were the change in dyspnea at 6
and 24 hours, as measured on a 7-point Likert scale, and the composite end point
of rehospitalization for heart failure or death within 30 days.
RESULTS: Patients randomly assigned to nesiritide, as compared with those
assigned to placebo, more frequently reported markedly or moderately improved
dyspnea at 6 hours (44.5% vs. 42.1%, P=0.03) and 24 hours (68.2% vs. 66.1%,
P=0.007), but the prespecified level for significance (P≤0.005 for both
assessments or P≤0.0025 for either) was not met. The rate of rehospitalization
for heart failure or death from any cause within 30 days was 9.4% in the
nesiritide group versus 10.1% in the placebo group (absolute difference, -0.7
percentage points; 95% confidence interval [CI], -2.1 to 0.7; P=0.31). There were
no significant differences in rates of death from any cause at 30 days (3.6% with
nesiritide vs. 4.0% with placebo; absolute difference, -0.4 percentage points;
95% CI, -1.3 to 0.5) or rates of worsening renal function, defined by more than a
25% decrease in the estimated glomerular filtration rate (31.4% vs. 29.5%; odds
ratio, 1.09; 95% CI, 0.98 to 1.21; P=0.11).
CONCLUSIONS: Nesiritide was not associated with an increase or a decrease in the
rate of death and rehospitalization and had a small, nonsignificant effect on
dyspnea when used in combination with other therapies. It was not associated with
a worsening of renal function, but it was associated with an increase in rates of
hypotension. On the basis of these results, nesiritide cannot be recommended for
routine use in the broad population of patients with acute heart failure. (Funded

Nematode.net update 2011: addition of data sets and tools featuring next-generation sequencing data
Nematode.net (http://nematode.net) has been a publicly available resource for studying nematodes for over a decade. In the past 3 years, we reorganized Nematode.net to provide more user-friendly navigation through the site, a necessity due to the explosion of data from next-generation sequencing platforms. Organism-centric portals containing dynamically generated data are available for over 56 different nematode species. Next-generation data has been added to the various data-mining portals hosted, including NemaBLAST and NemaBrowse. The NemaPath metabolic pathway viewer builds associations using KOs, rather than ECs to provide more accurate and fine-grained descriptions of proteins. Two new features for data analysis and comparative genomics have been added to the site. NemaSNP enables the user to perform population genetics studies in various nematode populations using next-generation sequencing data. HelmCoP (Helminth Control and Prevention) as an independent component of Nematode.net provides an integrated resource for storage, annotation and comparative genomics of helminth genomes to aid in learning more about nematode genomes, as well as drug, pesticide, vaccine and drug target discovery. With this update, Nematode.net will continue to realize its original goal to disseminate diverse bioinformatic data sets and provide analysis tools to the broad scientific community in a useful and user-friendly manner

Deficiency in ZMPSTE24 and resulting farnesyl–prelamin A accumulation only modestly affect mouse adipose tissue stores[S]
Zinc metallopeptidase STE24 (ZMPSTE24) is essential for the conversion of farnesyl-prelamin A to mature lamin A, a key component of the nuclear lamina. In the absence of ZMPSTE24, farnesyl-prelamin A accumulates in the nucleus and exerts toxicity, causing a variety of disease phenotypes. By ∼4 months of age, both male and female Zmpste24-/- mice manifest a near-complete loss of adipose tissue, but it has never been clear whether this phenotype is a direct consequence of farnesyl-prelamin A toxicity in adipocytes. To address this question, we generated a conditional knockout Zmpste24 allele and used it to create adipocyte-specific Zmpste24-knockout mice. To boost farnesyl-prelamin A levels, we bred in the "prelamin A-only" Lmna allele. Gene expression, immunoblotting, and immunohistochemistry experiments revealed that adipose tissue in these mice had decreased Zmpste24 expression along with strikingly increased accumulation of prelamin A. In male mice, Zmpste24 deficiency in adipocytes was accompanied by modest changes in adipose stores (an 11% decrease in body weight, a 23% decrease in body fat mass, and significantly smaller gonadal and inguinal white adipose depots). No changes in adipose stores were detected in female mice, likely because prelamin A expression in adipose tissue is lower in female mice. Zmpste24 deficiency in adipocytes did not alter the number of macrophages in adipose tissue, nor did it alter plasma levels of glucose, triglycerides, or fatty acids. We conclude that ZMPSTE24 deficiency in adipocytes, and the accompanying accumulation of farnesyl-prelamin A, reduces adipose tissue stores, but only modestly and only in male mice
Supply chain management resources, capabilities and execution
This paper identifies inter- and intra-organisational management resources that determine the level of execution of inter-firm alliance supply chain management (SCM). By drawing on network and resource-based view theories, a conceptual model proposes the effects of SCM resources and capabilities as influencing factors on SCM execution. The model was tested using survey data from studies conducted in two European supply chain environments. Variance-based structural equation modelling confirmed the hypothesised hierarchical order of three proposed antecedents: internal SCM resources affect joint SCM resources, which in turn influence collaborative SCM-related processes and finally SCM execution. An importance-performance analysis for both settings shows that providing and investing in internal SCM resources should be a priority when aiming to increase SCM execution. The theoretical contribution of this paper lies in confirming that the improvement of SCM execution follows a clear pathway featuring internal supply chain resources as one of the main drivers. The practical implications of this research include the development of a prioritisation list of measures that elevate SCM execution in the two country settings
