    Small chromosomes among Danish Candida glabrata isolates originated through different mechanisms

    We analyzed 192 strains of the pathogenic yeast Candida glabrata from patients, mainly suffering from systemic infection, at Danish hospitals during 1985-1999. Our analysis showed that these strains were closely related but exhibited large karyotype polymorphism. Nine strains contained small chromosomes, which were smaller than 0.5 Mb. Regarding the year, patient and hospital, these C. glabrata strains had independent origin and the analyzed small chromosomes were structurally not related to each other (i.e. they contained different sets of genes). We suggest that at least two mechanisms could participate in their origin: (i) through a segmental duplication which covered the centromeric region, or (ii) by a translocation event moving a larger chromosome arm to another chromosome that leaves the centromere part with the shorter arm. The first type of small chromosomes carrying duplicated genes exhibited mitotic instability, while the second type, which contained the corresponding genes in only one copy in the genome, was mitotically stable. Apparently, in patients C. glabrata chromosomes are frequently reshuffled resulting in new genetic configurations, including appearance of small chromosomes, and some of these resulting "mutant" strains can have increased fitness in a certain patient "environment"

    On the complexity of the Saccharomyces bayanus taxon: hybridization and potential hybrid speciation

    Although the genus Saccharomyces has been thoroughly studied, some species in the genus has not yet been accurately resolved; an example is S. bayanus, a taxon that includes genetically diverse lineages of pure and hybrid strains. This diversity makes the assignation and classification of strains belonging to this species unclear and controversial. They have been subdivided by some authors into two varieties (bayanus and uvarum), which have been raised to the species level by others. In this work, we evaluate the complexity of 46 different strains included in the S. bayanus taxon by means of PCR-RFLP analysis and by sequencing of 34 gene regions and one mitochondrial gene. Using the sequence data, and based on the S. bayanus var. bayanus reference strain NBRC 1948, a hypothetical pure S. bayanus was reconstructed for these genes that showed alleles with similarity values lower than 97% with the S. bayanus var. uvarum strain CBS 7001, and of 99¿100% with the non S. cerevisiae portion in S. pastorianus Weihenstephan 34/70 and with the new species S. eubayanus. Among the S. bayanus strains under study, different levels of homozygosity, hybridization and introgression were found; however, no pure S. bayanus var. bayanus strain was identified. These S. bayanus hybrids can be classified into two types: homozygous (type I) and heterozygous hybrids (type II), indicating that they have been originated by different hybridization processes. Therefore, a putative evolutionary scenario involving two different hybridization events between a S. bayanus var. uvarum and unknown European S. eubayanus-like strains can be postulated to explain the genomic diversity observed in our S. bayanus var. bayanus strains

    Parents' perceptions: Participation patterns and desires for change for children and adolescents with autism spectrum disorder : a descriptive population-based study from Switzerland

    Background: Low participation in youth with autism spectrum disorder (ASD) has been reported, but age-related and contextual information is rare. Objective: This study aimed to describe, from parental perspectives, two patterns of participation and parental desires for change of children (age: 5–11) and adolescents (age: 12–17) with ASD in Switzerland. Method: A cross-sectional design used the German version of the Participation and Environment Measure-Child and Youth to describe and juxtapose the participation results of 60 children and 55 adolescents with ASD in 45 activities at home, school and in the community and parental desires for change. Results: Participation patterns differed between settings and age groups. Both groups were found to participate most at home, followed by school, whereas community participation was either low or nonexistent. Children were more involved at home than adolescents, while school involvement was higher than participation frequency in both age groups. Community participation frequency was generally low but higher in children than in adolescents, while involvement was similarly low in both groups. Half the parents expressed desire for change with three tendencies: (1) widespread desire for change at home due to high support needs, (2) parents of adolescents expressed more desire for change in all settings than those of children and (3) all parents mainly desired to increase participation frequency and involvement. Conclusions: This study informs research and social, health and community service providers to further reshape their programmes to meet parental needs and increase the participation of youth with ASD

    Molecular and morphological characterization of Dothiorella species associated with dieback of Ostrya carpinifolia in Slovenia and Italy

    Isolates that resemble Dothiorella (Botryosphaeriaceae, Ascomycota) species were isolated from dead twigs, asymptomatic and necrotized bark of European hop hornbeam (Ostrya carpinifolia Scop.), Eurasian smoke tree (Cotinus coggygria Scop.) and common juniper (Juniperus communis L.) growing in western Slovenia and northern Italy. They were identified based on anamorph morphology and phylogenetic analyses of the ITS rDNA and EF-1α sequences, and previously designated as Dothiorella sp. A, B and C. This study has clarified the identity of these species by comparing them with other Dothiorella species known from culture based on gene sequence data, as well as morphological characters of the anamorphs. The phylogenetic results revealed three species, Dothiorella iberica, Dothiorella parva, and a Dothiorella sp. Isolates identified in the phylogenetic analyses as D. parva differed from the original description of this species and are thus described here based on the anamorph morphology. Isolates of D. parva were identified from O. carpinifolia in western Slovenia and northern Italy, and C. coggygria in western Slovenia, and coexist with Dothiorella sp. on O. carpinifolia in northern Italy. Dothiorella iberica was identified on J. communis in western Slovenia, thus expanding the geographic range of this species. This is the first record of D. parva from these hosts and countries. Our results indicate that these Dothiorella species occur widely across the Mediterranean region, and on a variety of hosts

    Diversity, phylogeny and pathogenicity of Botryosphaeriaceae on nonnative Eucalyptus grown in an urban environment : a case study

    The Botryosphaeriaceae are opportunistic pathogens mostly of woody plants, including Eucalyptus. These fungi can cause cankers and die-back diseases on non-native Eucalyptus trees in South African plantations. Botryosphaeriaceae were isolated from diseased and asymptomatic twigs and leaves from 20 Eucalyptus spp. grown in a Pretoria, South Africa arboretum and its surroundings. The isolates were initially grouped based on conidial morphology and Internal Transcribed Spacer (ITS) rDNA PCR-RFLP profiles. They were further identified using DNA sequence data for the ITS rDNA and translation elongation factor 1-α (TEF-1α) gene regions and tested for pathogenicity. Five species were identified including Botryosphaeria dothidea and four Neofusicoccum species namely Neofusicoccum parvum; N. cryptoaustrale and N. ursorum that were recently described from plant tissues collected as a part of the current study; and Neofusicoccum eucalypti (Winter) Maleme, Pavlic & Slippers comb. nov. The latter species is recorded for the first time on Eucalyptus in South Africa. Most of the identified species were collected from the leaves of 17 different Eucalyptus spp. Neofusicoccum parvum was most commonly isolated (72% of all isolates) followed by B. dothidea species complex (17%). With exception of N. parvum which was isolated from majority of Eucalyptus spp. the other species were isolated from limited number of Eucalyptus species indicating host-preferences.     Worldwide diversity of endophytic fungi and insects associated with dormant tree twigs

    International trade in plants and climate change are two of the main factors causing damaging tree pests (i.e. fungi and insects) to spread into new areas. To mitigate these risks, a large-scale assessment of tree-associated fungi and insects is needed. We present records of endophytic fungi and insects in twigs of 17 angiosperm and gymnosperm genera, from 51 locations in 32 countries worldwide. Endophytic fungi were characterized by high-throughput sequencing of 352 samples from 145 tree species in 28 countries. Insects were reared from 227 samples of 109 tree species in 18 countries and sorted into taxonomic orders and feeding guilds. Herbivorous insects were grouped into morphospecies and were identified using molecular and morphological approaches. This dataset reveals the diversity of tree-associated taxa, as it contains 12,721 fungal Amplicon Sequence Variants and 208 herbivorous insect morphospecies, sampled across broad geographic and climatic gradients and for many tree species. This dataset will facilitate applied and fundamental studies on the distribution of fungal endophytes and insects in trees

    Sampling and Detection Strategies for the Pine Pitch Canker (PPC) Disease Pathogen Fusarium circinatum in Europe

    Fusarium circinatum Nirenberg & O’Donnel is listed among the species recommended for regulation as quarantine pests in Europe. Over 60 Pinus species are susceptible to the pathogen and it also causes disease on Douglas-fir (Pseudotsuga menziesii (Mirb.) Franco) and species in genera such as Picea and Larix. The European Food Safety Authority considers the probability of new introductions—via contaminated seeds, wood material, soil and growing substrates, natural means and human activities—into the EU very likely. Due to early detection, constant surveillance and control measures, F. circinatum outbreaks have officially been eradicated in Italy and France. However, the global spread of F. circinatum suggests that the pathogen will continue to be encountered in new environments in the future. Therefore, continuous surveillance of reproductive material, nurseries and plantations, prompt control measures and realistic contingency plans will be important in Europe and elsewhere to limit disease spread and the “bridgehead effect”, where new introductions of a tree pathogen become increasingly likely as new environments are invaded, must be considered. Therefore, survey programs already implemented to limit the spread in Europe and that could be helpful for other EU countries are summarized in this review. These surveys include not only countries where pitch canker is present, such as Portugal and Spain, but also several other EU countries where F. circinatum is not present. Sampling protocols for seeds, seedlings, twigs, branches, shoots, soil samples, spore traps and insects from different studies are collated and compiled in this review. Likewise, methodology for morphological and molecular identification is herein presented. These include conventional PCR with a target-specific region located in the intergenic spacer region, as well as several real-time PCR protocols, with different levels of specificity and sensitivity. Finally, the global situation and future perspectives are addressed

    A worldwide perspective on the management and control of Dothistroma needle blight

    Dothistroma needle blight (DNB) caused by Dothistroma septosporum and Dothistroma pini is a damaging disease of pine in many countries. The disease led to the abandonment of planting susceptible Pinus species in parts of Africa, Asia, Australasia, Europe and North America. Although the disease can be effectively controlled using copper fungicides, this chemical is only routinely applied in forests in New Zealand and Australia. Other management tactics aimed at making conditions less favourable for disease development, such as thinning or pruning, may be effective on some, but not all, sites. Disease avoidance, by planting non-susceptible species, is the most common form of management in Europe, along with deployment of hosts with strong disease resistance. Although D. septosporum is present almost everywhere Pinus is grown, it is important that an effort is maintained to exclude introductions of new haplotypes that could increase virulence or enable host resistance to be overcome.     Insights into the Dekkera bruxellensis genomic landscape: comparative genomics reveals variations in ploidy and nutrient utilisation potential amongst wine isolates

    The yeast Dekkera bruxellensis is a major contaminant of industrial fermentations, such as those used for the production of biofuel and wine, where it outlasts and, under some conditions, outcompetes the major industrial yeast Saccharomyces cerevisiae. In order to investigate the level of inter-strain variation that is present within this economically important species, the genomes of four diverse D. bruxellensis isolates were compared. While each of the four strains was shown to contain a core diploid genome, which is clearly sufficient for survival, two of the four isolates have a third haploid complement of chromosomes. The sequences of these additional haploid genomes were both highly divergent from those comprising the diploid core and divergent between the two triploid strains. Similar to examples in the Saccharomyces spp. clade, where some allotriploids have arisen on the basis of enhanced ability to survive a range of environmental conditions, it is likely these strains are products of two independent hybridisation events that may have involved multiple species or distinct sub-species of Dekkera. Interestingly these triploid strains represent the vast majority (92%) of isolates from across the Australian wine industry, suggesting that the additional set of chromosomes may confer a selective advantage in winery environments that has resulted in these hybrid strains all-but replacing their diploid counterparts in Australian winery settings. In addition to the apparent inter-specific hybridisation events, chromosomal aberrations such as strain-specific insertions and deletions and loss-of-heterozygosity by gene conversion were also commonplace. While these events are likely to have affected many phenotypes across these strains, we have been able to link a specific deletion to the inability to utilise nitrate by some strains of D. bruxellensis, a phenotype that may have direct impacts in the ability for these strains to compete with S. cerevisiae.Anthony R.
