    Deterministic and stochastic descriptions of gene expression dynamics

    A key goal of systems biology is the predictive mathematical description of gene regulatory circuits. Different approaches are used such as deterministic and stochastic models, models that describe cell growth and division explicitly or implicitly etc. Here we consider simple systems of unregulated (constitutive) gene expression and compare different mathematical descriptions systematically to obtain insight into the errors that are introduced by various common approximations such as describing cell growth and division by an effective protein degradation term. In particular, we show that the population average of protein content of a cell exhibits a subtle dependence on the dynamics of growth and division, the specific model for volume growth and the age structure of the population. Nevertheless, the error made by models with implicit cell growth and division is quite small. Furthermore, we compare various models that are partially stochastic to investigate the impact of different sources of (intrinsic) noise. This comparison indicates that different sources of noise (protein synthesis, partitioning in cell division) contribute comparable amounts of noise if protein synthesis is not or only weakly bursty. If protein synthesis is very bursty, the burstiness is the dominant noise source, independent of other details of the model. Finally, we discuss two sources of extrinsic noise: cell-to-cell variations in protein content due to cells being at different stages in the division cycles, which we show to be small (for the protein concentration and, surprisingly, also for the protein copy number per cell) and fluctuations in the growth rate, which can have a significant impact.Comment: 23 pages, 5 figures; Journal of Statistical physics (2012

    Particle interactions and lattice dynamics: Scenarios for efficient bidirectional stochastic transport?

    Intracellular transport processes driven by molecular motors can be described by stochastic lattice models of self-driven particles. Here we focus on bidirectional transport models excluding the exchange of particles on the same track. We explore the possibility to have efficient transport in these systems. One possibility would be to have appropriate interactions between the various motors' species, so as to form lanes. However, we show that the lane formation mechanism based on modified attachment/detachment rates as it was proposed previously is not necessarily connected to an efficient transport state and is suppressed when the diffusivity of unbound particles is finite. We propose another interaction mechanism based on obstacle avoidance that allows to have lane formation for limited diffusion. Besides, we had shown in a separate paper that the dynamics of the lattice itself could be a key ingredient for the efficiency of bidirectional transport. Here we show that lattice dynamics and interactions can both contribute in a cooperative way to the efficiency of transport. In particular, lattice dynamics can decrease the interaction threshold beyond which lanes form.     Molecular Spiders with Memory

    Synthetic bio-molecular spiders with "legs" made of single-stranded segments of DNA can move on a surface which is also covered by single-stranded segments of DNA complementary to the leg DNA. In experimental realizations, when a leg detaches from a segment of the surface for the first time it alters that segment, and legs subsequently bound to these altered segments more weakly. Inspired by these experiments we investigate spiders moving along a one-dimensional substrate, whose legs leave newly visited sites at a slower rate than revisited sites. For a random walk (one-leg spider) the slowdown does not effect the long time behavior. For a bipedal spider, however, the slowdown generates an effective bias towards unvisited sites, and the spider behaves similarly to the excited walk. Surprisingly, the slowing down of the spider at new sites increases the diffusion coefficient and accelerates the growth of the number of visited sites.Comment: 10 pages, 3 figure

    A model for bidirectional traffic of cytoskeletal motors

    We introduce a stochastic lattice gas model including two particle species and two parallel lanes. One lane with exclusion interaction and directed motion and the other lane without exclusion and unbiased diffusion, mimicking a micotubule filament and the surrounding solution. For a high binding affinity to the filament, jam-like situations dominate the system's behaviour. The fundamental process of position exchange of two particles is approximated. In the case of a many-particle system, we were able to identify a regime in which the system is rather homogenous presenting only small accumulations of particles and a regime in which an important fraction of all particles accumulates in the same cluster. Numerical data proposes that this cluster formation will occur at all densities for large system sizes. Coupling of several filaments leads to an enhanced cluster formation compared to the uncoupled system, suggesting that efficient bidirectional transport on one-dimensional filaments relies on long-ranged interactions and track formation.Comment: 20 pages, 9 figure

    Dynamics of an exclusion process with creation and annihilation

    We examine the dynamical properties of an exclusion process with creation and annihilation of particles in the framework of a phenomenological domain-wall theory, by scaling arguments and by numerical simulation. We find that the length- and time scale are finite in the maximum current phase for finite creation- and annihilation rates as opposed to the algebraically decaying correlations of the totally asymmetric simple exclusion process (TASEP). Critical exponents of the transition to the TASEP are determined. The case where bulk creation- and annihilation rates vanish faster than the inverse of the system size N is also analyzed.     Two-particle interference of electron pairs on a molecular level

    We investigate the photo-doubleionization of H2H_2 molecules with 400 eV photons. We find that the emitted electrons do not show any sign of two-center interference fringes in their angular emission distributions if considered separately. In contrast, the quasi-particle consisting of both electrons (i.e. the "dielectron") does. The work highlights the fact that non-local effects are embedded everywhere in nature where many-particle processes are involved

    Spontaneous symmetry breaking in a two-lane model for bidirectional overtaking traffic

    First we consider a unidirectional flux \omega_bar of vehicles each of which is characterized by its `natural' velocity v drawn from a distribution P(v). The traffic flow is modeled as a collection of straight `world lines' in the time-space plane, with overtaking events represented by a fixed queuing time tau imposed on the overtaking vehicle. This geometrical model exhibits platoon formation and allows, among many other things, for the calculation of the effective average velocity w=\phi(v) of a vehicle of natural velocity v. Secondly, we extend the model to two opposite lanes, A and B. We argue that the queuing time \tau in one lane is determined by the traffic density in the opposite lane. On the basis of reasonable additional assumptions we establish a set of equations that couple the two lanes and can be solved numerically. It appears that above a critical value \omega_bar_c of the control parameter \omega_bar the symmetry between the lanes is spontaneously broken: there is a slow lane where long platoons form behind the slowest vehicles, and a fast lane where overtaking is easy due to the wide spacing between the platoons in the opposite direction. A variant of the model is studied in which the spatial vehicle density \rho_bar rather than the flux \omega_bar is the control parameter. Unequal fluxes \omega_bar_A and \omega_bar_B in the two lanes are also considered. The symmetry breaking phenomenon exhibited by this model, even though no doubt hard to observe in pure form in real-life traffic, nevertheless indicates a tendency of such traffic.Comment: 50 pages, 16 figures; extra references adde

    Leading-effect vs. Risk-taking in Dynamic Tournaments: Evidence from a Real-life Randomized Experiment

    Two 'order effects' may emerge in dynamic tournaments with information feedback. First, participants adjust effort across stages, which could advantage the leading participant who faces a larger 'effective prize' after an initial victory (leading-effect). Second, participants lagging behind may increase risk at the final stage as they have 'nothing to lose' (risk-taking). We use a randomized natural experiment in professional two-game soccer tournaments where the treatment (order of a stage-specific advantage) and team characteristics, e.g. ability, are independent. We develop an identification strategy to test for leading-effects controlling for risk-taking. We find no evidence of leading-effects and negligible risk-taking effects

    In control or out of control? Worker perceptions of autonomy and control using self-reliant digital systems at airports

    Self-reliant digital systems (SDS) can adapt to changing circumstances and environments, evaluate complex situations, make decisions and optimise processes. In this context, work processes also change, since SDS are controlled by workers but are also partly out of control, that is, processing information independently and without worker influence. It can be expected that handling and interacting with SDS impact workers’ perception of autonomy and control and their interrelationship. This paper focuses on these developments at airports and is based on 24 interviews with airport and flight staff. The findings point to a difference between objective control and the perception of control. Moreover, we identify autonomy-enhancing and autonomy-restricting forms of control in contexts using SDS. In this sense, the article contributes to clarifying autonomy and control in the specific context of SDS at airports and conceptualising the interrelation of autonomy and control
