    Meta-Analysis Reveals that Genes Regulated by the Y Chromosome in Drosophila melanogaster Are Preferentially Localized to Repressive Chromatin

    The Drosophila Y chromosome is a degenerated, heterochromatic chromosome with few functional genes. Despite this, natural variation on the Y chromosome in D. melanogaster has substantial trans-acting effects on the regulation of X-linked and autosomal genes. It is not clear, however, whether these genes simply represent a random subset of the genome or whether specific functional properties are associated with susceptibility to regulation by Y-linked variation. Here, we present a meta-analysis of four previously published microarray studies of Y-linked regulatory variation (YRV) in D. melanogaster. We show that YRV genes are far from a random subset of the genome: They are more likely to be in repressive chromatin contexts, be expressed tissue specifically, and vary in expression within and between species than non-YRV genes. Furthermore, YRV genes are more likely to be associated with the nuclear lamina than non-YRV genes and are generally more likely to be close to each other in the nucleus (although not along chromosomes). Taken together, these results suggest that variation on the Y chromosome plays a role in modifying how the genome is distributed across chromatin compartments, either via changes in the distribution of DNA-binding proteins or via changes in the spatial arrangement of the genome in the nucleus.Organismic and Evolutionary Biolog

    On a Conjecture of Rapoport and Zink

    In their book Rapoport and Zink constructed rigid analytic period spaces FwaF^{wa} for Fontaine's filtered isocrystals, and period morphisms from PEL moduli spaces of pp-divisible groups to some of these period spaces. They conjectured the existence of an \'etale bijective morphism FaFwaF^a \to F^{wa} of rigid analytic spaces and of a universal local system of QpQ_p-vector spaces on FaF^a. For Hodge-Tate weights n1n-1 and nn we construct in this article an intrinsic Berkovich open subspace F0F^0 of FwaF^{wa} and the universal local system on F0F^0. We conjecture that the rigid-analytic space associated with F0F^0 is the maximal possible FaF^a, and that F0F^0 is connected. We give evidence for these conjectures and we show that for those period spaces possessing PEL period morphisms, F0F^0 equals the image of the period morphism. Then our local system is the rational Tate module of the universal pp-divisible group and enjoys additional functoriality properties. We show that only in exceptional cases F0F^0 equals all of FwaF^{wa} and when the Shimura group is GLnGL_n we determine all these cases.Comment: v2: 48 pages; many new results added, v3: final version that will appear in Inventiones Mathematica

    Anomalies in the Expression Profile of Interspecific Hybrids of Drosophila melanogaster and Drosophila simulans

    When females of Drosophila melanogaster and males of Drosophila simulans are mated, the male progeny are inviable, whereas the female progeny display manifold malformations and are sterile. These abnormalities result from genetic incompatibilities accumulated since the time the lineages of the species diverged, and may have their origin in aberrant gene transcription. Because compensatory changes within species may obscure differences at the regulatory level in conventional comparisons of the expression profile between species, we have compared the gene-expression profile of hybrid females with those of females of the parental species in order to identify regulatory incompatibilities. In the hybrid females, we find abnormal levels of messenger RNA for a large fraction of the Drosophila transcriptome. These include a gross underexpression of genes preferentially expressed in females, accompanying gonadal atrophy. The hybrid females also show significant overexpression of male-biased genes, which we attribute to incompatibilities in the regulatory mechanisms that normally act to control the expression of these genes in females.     Transverse and longitudinal characterization of electron beams using interaction with optical near-fields

    We demonstrate an experimental technique for both transverse and longitudinal characterization of bunched femtosecond free electron beams. The operation principle is based on monitoring of the current of electrons that obtained an energy gain during the interaction with the synchronized optical near-field wave excited by femtosecond laser pulses. The synchronous accelerating/decelerating fields confined to the surface of a silicon nanostructure are characterized using a highly focused sub-relativistic electron beam. Here the transverse spatial resolution of 450 nm and femtosecond temporal resolution achievable by this technique are demonstrated
