    Human west nile virus lineage 2 infection: Epidemiological, clinical, and virological findings

    West Nile virus (WNV) lineage 2 is expanding and causing large outbreaks in Europe. In this study, we analyzed the epidemiological, clinical, and virological features of WNV lineage 2 infection during the large outbreak that occurred in northern Italy in 2018. The study population included 86 patients with neuroinvasive disease (WNND), 307 with fever (WNF), and 34 blood donors. Phylogenetic analysis of WNV full genome sequences from patients' samples showed that the virus belonged to the widespread central/southern European clade of WNV lineage 2 and was circulating in the area at least since 2014. The incidence of WNND and WNF progressively increased with age and was higher in males than in females. Among WNND patients, the case fatality rate was 22%. About 70% of blood donors reported symptoms during follow-up. Within the first week after symptom onset, WNV RNA was detectable in the blood or urine of 80% of patients, while 20% and 40% of WNND and WNF patients, respectively, were WNV IgM-seronegative. In CSF samples of WNND patients, WNV RNA was typically detectable when WNV IgM antibodies were absent. Blunted or no WNV IgM response and high WNV IgG levels were observed in seven patients with previous flavivirus immunity

    SARS-CoV-2 inactivation by supercritical carbon dioxide coupled with hydrogen peroxide

    The recent COVID-19 pandemic has underscored the need for innovative decontamination techniques capable of treating sensitive materials potentially contaminated. Combining supercritical carbon dioxide (scCO2) with sterilant agents has shown promise in this regard. This study aimed at testing scCO2 as a virus inactivation method for biomedical materials contaminated with the Severe Acute Respiratory Syndrome Corona Virus 2 (SARS-CoV-2). The virus was inoculated on a stainless-steel carrier and treated at 45 °C and 8 MPa. No inactivation was detected when only scCO2 was used, even after long treatment times (60 min). The addition of 50 ppm of H2O2 to the process allowed the inactivation of more than 5 Log PFU (Plaque Forming Unit) of the virus by only pressurising and depressurising the vessel, while a 20-min process is needed by only using H2O2. Overall, the study demonstrates a synergistic effect when H2O2 is added to the scCO2 process for the inactivation of SARS-CoV-2

    Dry matter yield and nutritive value of coast-cross n° 1 (Cynodon dactylon (L.) Pers preserved as hay, silage and haylage were studied. The forage was harvested after 28, 35, 42 and 49 days of growth. Fertilization was completed with 400 kg/ha single superphosphate and 500 kg/ha 20-0-20 at the beginning of the experiment. The experimental design for dry matter yield (2 x 2 m plots) was a randomized block with four replications. Nutritive value was also analyzed in a randomized block design being the treatments arranged in a 3 x 4 factorial (three preservation methods and four ages). Dry matter yield increased linearly (P \u3c 0,05) with age, whilst crude protein content had an opposite effect. Dry matter content was not affected by age (P \u3e 0.05). Nutritive value of haylage was greater than those observed for hay and silage

    Contribution to the floristic knowledge of the Maddalena Mountains (Basilicata and Campania, southern Italy)

    The inventory of the taxa collected during the annual field trip of the working group for Floristics, Systematics and Evolution of the Italian Botanical Society is reported. It was held in 2013 along the Maddalena Mountains, a mountain ridge of the southern Apennines located between the Basilicata and Campania administrative regions (southern Italy), considered as being poorly characterized in terms of vascular flora. A total of 701 units belonging to 74 plant families were recorded including two varieties and four hybrids.Thirty-five taxa resulted endemic to Italy and only 11 alien species were detected, while 36 taxa are new or confirmed for the regional floras of Basilicata and/or Campania. In particular, 12 taxa are new for Basilicata, while four are confirmed. Regarding Campania, 14 taxa resulted new for the regional flora and five were confirmed

    A human outbreak of West Nile virus (WNV) infection caused by WNV lineage 2 is ongoing in northern Italy. Analysis of six WNV genome sequences obtained from clinical specimens demonstrated similarities with strains circulating in central Europe and Greece and the presence of unique amino acid changes that identify a new viral strain. In addition, WNV lineage 1 Livenza, responsible for a large outbreak in north-eastern Italy in 2012, was fully sequenced from a blood donor during this 2013 outbreak

    The CAFA challenge reports improved protein function prediction and new functional annotations for hundreds of genes through experimental screens

    Background: The Critical Assessment of Functional Annotation (CAFA) is an ongoing, global, community-driven effort to evaluate and improve the computational annotation of protein function. Results: Here, we report on the results of the third CAFA challenge, CAFA3, that featured an expanded analysis over the previous CAFA rounds, both in terms of volume of data analyzed and the types of analysis performed. In a novel and major new development, computational predictions and assessment goals drove some of the experimental assays, resulting in new functional annotations for more than 1000 genes. Specifically, we performed experimental whole genome mutation screening in Candida albicans and aeruginosa genomes, which provided us with genome-wide experimental data for genes associated with biofilm formation and motility. We further performed targeted assays on selected genes in Drosophila melanogaster, which we suspected of being involved in long-term memory. Conclusion: We conclude that while predictions of the molecular function and biological process annotations have slightly improved over time, those of the cellular component have not. Term-centric prediction of experimental annotations remains equally challenging; although the performance of the top methods is significantly better than the expectations set by baseline methods in C. albicans and D. melanogaster, it leaves considerable room and need for improvement. Finally, we report that the CAFA community now involves a broad range of participants with expertise in bioinformatics, biological experimentation, biocuration, and bio-ontologies, working together to improve functional annotation, computational function prediction, and our ability to manage big data in the era of large experimental screens
