Bayesian modeling of recombination events in bacterial populations
Background: We consider the discovery of recombinant segments jointly with their origins within multilocus DNA sequences from bacteria representing heterogeneous populations of fairly closely related species. The currently available methods for recombination detection capable of probabilistic characterization of uncertainty have a limited applicability in practice as the number of
strains in a data set increases.
Results: We introduce a Bayesian spatial structural model representing the continuum of origins over sites within the observed sequences, including a probabilistic characterization of uncertainty related to the origin of any particular site. To enable a statistically accurate and practically feasible approach to the analysis of large-scale data sets representing a single genus, we have developed a novel software tool (BRAT, Bayesian Recombination Tracker) implementing the model and the
corresponding learning algorithm, which is capable of identifying the posterior optimal structure and to estimate the marginal posterior probabilities of putative origins over the sites.
Conclusion: A multitude of challenging simulation scenarios and an analysis of real data from seven
housekeeping genes of 120 strains of genus Burkholderia are used to illustrate the possibilities

Negative longitudinal magnetoresistance in GaAs quantum wells
Negative longitudinal magnetoresistances (NLMRs) have been recently observed
in a variety of topological materials and often considered to be associated
with Weyl fermions that have a defined chirality. Here we report NLMRs in
non-Weyl GaAs quantum wells. In the absence of a magnetic field the quantum
wells show a transition from semiconducting-like to metallic behaviour with
decreasing temperature. We observed pronounced NLMRs up to 9 Tesla at
temperatures above the transition and weak NLMRs in low magnetic fields at
temperatures close to the transition and below 5 K. The observed NLMRs show
various types of magnetic field behaviour resembling those reported in
topological materials. We attribute them to microscopic disorder and use a
phenomenological three-resistor model to account for their various features.
Our results showcase a new contribution of microscopic disorder in the
occurrence of novel phenomena. They may stimulate further work on tuning
electronic properties via disorder/defect nano-engineering
Eta Carinae -- Physics of the Inner Ejecta
Eta Carinae's inner ejecta are dominated observationally by the bright
Weigelt blobs and their famously rich spectra of nebular emission and
absorption lines. They are dense (n_e ~ 10^7 to 10^8 cm^-3), warm (T_e ~ 6000
to 7000 K) and slow moving (~40 km/s) condensations of mostly neutral (H^0)
gas. Located within 1000 AU of the central star, they contain heavily
CNO-processed material that was ejected from the star about a century ago.
Outside the blobs, the inner ejecta include absorption-line clouds with similar
conditions, plus emission-line gas that has generally lower densities and a
wider range of speeds (reaching a few hundred km/s) compared to the blobs. The
blobs appear to contain a negligible amount of dust and have a nearly dust-free
view of the central source, but our view across the inner ejecta is severely
affected by uncertain amounts of dust having a patchy distribution in the
foreground. Emission lines from the inner ejecta are powered by photoionization
and fluorescent processes. The variable nature of this emission, occurring in a
5.54 yr event cycle, requires specific changes to the incident flux that hold

High-precision optical-frequency dissemination on branching optical-fiber networks
We present a technique for the simultaneous dissemination of high-precision optical-frequency signals to multiple independent remote sites on a branching optical-fiber network. The technique corrects optical-fiber length fluctuations at the output of the link, rather than at the input as is conventional. As the transmitted optical signal remains unaltered until it reaches the remote site, it can be transmitted simultaneously to multiple remote sites on an arbitrarily complex branching network. Entrepreneurial capital, social values and Islamic traditions: exploring the growth of women-owned enterprises in Pakistan
Main ArticleThis study seeks to explore the variables contributing to the growth of women-owned enterprises in the Islamic Republic of Pakistan. Based on a previously established multivariate model, it uses two econometric approaches: first classifying variables into predetermined blocks; and second, using the general to specific approach. Statistical analyses and in-depth interviews confirm that women entrepreneurs’ personal resources and social capital have a significant role in their business growth. Further, it reveals that the moral support of immediate family, independent mobility and being allowed to meet with men play a decisive role in the sales and employment growth of women-owned enterprises in an Islamic country such as Pakistan
Trapped in the prison of the mind: notions of climate-induced (im)mobility decision-making and wellbeing from an urban informal settlement in Bangladesh
The concept of Trapped Populations has until date mainly referred to people ‘trapped’ in environmentally high-risk rural areas due to economic constraints. This article attempts to widen our understanding of the concept by investigating climate-induced socio-psychological immobility and its link to Internally Displaced People’s (IDPs) wellbeing in a slum of Dhaka. People migrated here due to environmental changes back on Bhola Island and named the settlement Bhola Slum after their home. In this way, many found themselves ‘immobile’ after having been mobile—unable to move back home, and unable to move to other parts of Dhaka, Bangladesh, or beyond. The analysis incorporates the emotional and psychosocial aspects of the diverse immobility states. Mind and emotion are vital to better understand people’s (im)mobility decision-making and wellbeing status. The study applies an innovative and interdisciplinary methodological approach combining Q-methodology and discourse analysis (DA). This mixed-method illustrates a replicable approach to capture the complex state of climate-induced (im)mobility and its interlinkages to people’s wellbeing. People reported facing non-economic losses due to the move, such as identity, honour, sense of belonging and mental health. These psychosocial processes helped explain why some people ended up ‘trapped’ or immobile. The psychosocial constraints paralysed them mentally, as well as geographically. More empirical evidence on how climate change influences people’s wellbeing and mental health will be important to provide us with insights in how to best support vulnerable people having faced climatic impacts, and build more sustainable climate policy frameworks
Modelling the cost-effectiveness of public awareness campaigns for the early detection of non-small-cell lung cancer
Background: Survival rates in lung cancer in England are significantly lower than in many similar countries. A range of Be Clear on
Cancer (BCOC) campaigns have been conducted targeting lung cancer and found to improve the proportion of diagnoses at the
early stage of disease. This paper considers the cost-effectiveness of such campaigns, evaluating the effect of both the regional
and national BCOC campaigns on the stage distribution of non-small-cell lung cancer (NSCLC) at diagnosis.
Methods: A natural history model of NSCLC was developed using incidence data, data elicited from clinical experts and model
calibration techniques. This structure is used to consider the lifetime cost and quality-adjusted survival implications of the early
awareness campaigns. Incremental cost-effectiveness ratios (ICERs) in terms of additional costs per quality-adjusted life-years
(QALYs) gained are presented. Two scenario analyses were conducted to investigate the role of changes in the ‘worried-well’
population and the route of diagnosis that might occur as a result of the campaigns.
Results: The base-case theoretical model found the regional and national early awareness campaigns to be associated with QALY
gains of 289 and 178 QALYs and ICERs of d13 660 and d18 173 per QALY gained, respectively. The scenarios found that increases
in the ‘worried-well’ population may impact the cost-effectiveness conclusions.
Conclusions: Subject to the available evidence, the analysis suggests that early awareness campaigns in lung cancer have the
potential to be cost-effective. However, significant additional research is required to address many of the limitations of this study.
In addition, the estimated natural history model presents previously unavailable estimates of the prevalence and rate of disease
progression in the undiagnosed population
Measuring large-scale structure with quasars in narrow-band filter surveys
We show that a large-area imaging survey using narrow-band filters could
detect quasars in sufficiently high number densities, and with more than
sufficient accuracy in their photometric redshifts, to turn them into suitable
tracers of large-scale structure. If a narrow-band optical survey can detect
objects as faint as i=23, it could reach volumetric number densities as high as
10^{-4} h^3 Mpc^{-3} (comoving) at z~1.5 . Such a catalog would lead to
precision measurements of the power spectrum up to z~3-4. We also show that it
is possible to employ quasars to measure baryon acoustic oscillations at high
redshifts, where the uncertainties from redshift distortions and nonlinearities
are much smaller than at z<1. As a concrete example we study the future impact
of J-PAS, which is a narrow-band imaging survey in the optical over 1/5 of the
unobscured sky with 42 filters of ~100 A full-width at half-maximum. We show
that J-PAS will be able to take advantage of the broad emission lines of
quasars to deliver excellent photometric redshifts, \sigma_{z}~0.002(1+z), for
