A warped kernel improving robustness in Bayesian optimization via random embeddings
This works extends the Random Embedding Bayesian Optimization approach by
integrating a warping of the high dimensional subspace within the covariance
kernel. The proposed warping, that relies on elementary geometric
considerations, allows mitigating the drawbacks of the high extrinsic
dimensionality while avoiding the algorithm to evaluate points giving redundant
information. It also alleviates constraints on bound selection for the embedded
domain, thus improving the robustness, as illustrated with a test case with 25
variables and intrinsic dimension 6
Computing Topology Preservation of RBF Transformations for Landmark-Based Image Registration
In image registration, a proper transformation should be topology preserving.
Especially for landmark-based image registration, if the displacement of one
landmark is larger enough than those of neighbourhood landmarks, topology
violation will be occurred. This paper aim to analyse the topology preservation
of some Radial Basis Functions (RBFs) which are used to model deformations in
image registration. Mat\'{e}rn functions are quite common in the statistic
literature (see, e.g. \cite{Matern86,Stein99}). In this paper, we use them to
solve the landmark-based image registration problem. We present the topology
preservation properties of RBFs in one landmark and four landmarks model
respectively. Numerical results of three kinds of Mat\'{e}rn transformations
are compared with results of Gaussian, Wendland's, and Wu's functions
A Kriging procedure for processes indexed by graphs
International audienceWe provide a new kriging procedure of processes on graphs. Based on the construction of Gaussian random processes indexed by graphs, we extend to this framework the usual linear prediction method for spatial random fields, known as kriging. We provide the expression of the estimator of such a random field at unobserved locations as well as a control for the prediction error
An alternative procedure for selecting a good value for the parameter c in RBF-interpolation
The impact of the scaling parameter c on the accuracy of interpolation schemes using radial basis functions (RBFs) has been pointed out by several authors. Rippa (Adv Comput Math 11:193-210, 1999) proposes an algorithm based on the idea of cross validation for selecting a good such parameter value. In this paper we present an alternative procedure, that can be interpreted as a refinement of Rippa's algorithm for a cost function based on the euclidean norm. We point out how this method is related to the procedure of maximum likelihood estimation, which is used for identifying covariance parameters of stochastic processes in spatial statistics. Using the same test functions as Rippa we show that our algorithm compares favorably with cross validation in many cases and discuss its limitations. Finally we present some computational aspects of our algorithm
Correlates of Complete Childhood Vaccination in East African Countries.
Despite the benefits of childhood vaccinations, vaccination rates in low-income countries (LICs) vary widely. Increasing coverage of vaccines to 90% in the poorest countries over the next 10 years has been estimated to prevent 426 million cases of illness and avert nearly 6.4 million childhood deaths worldwide. Consequently, we sought to provide a comprehensive examination of contemporary vaccination patterns in East Africa and to identify common and country-specific barriers to complete childhood vaccination. Using data from the Demographic and Health Surveys (DHS) for Burundi, Ethiopia, Kenya, Rwanda, Tanzania, and Uganda, we looked at the prevalence of complete vaccination for polio, measles, Bacillus Calmette-Guérin (BCG) and DTwPHibHep (DTP) as recommended by the WHO among children ages 12 to 23 months. We conducted multivariable logistic regression within each country to estimate associations between complete vaccination status and health care access and sociodemographic variables using backwards stepwise regression. Vaccination varied significantly by country. In all countries, the majority of children received at least one dose of a WHO recommended vaccine; however, in Ethiopia, Tanzania, and Uganda less than 50% of children received a complete schedule of recommended vaccines. Being delivered in a public or private institution compared with being delivered at home was associated with increased odds of complete vaccination status. Sociodemographic covariates were not consistently associated with complete vaccination status across countries. Although no consistent set of predictors accounted for complete vaccination status, we observed differences based on region and the location of delivery. These differences point to the need to examine the historical, political, and economic context of each country in order to maximize vaccination coverage. Vaccination against these childhood diseases is a critical step towards reaching the Millennium Development Goal of reducing under-five mortality by two-thirds by 2015 and thus should be a global priority
Comparison of contact patterns relevant for transmission of respiratory pathogens in Thailand and the Netherlands using respondent-driven sampling
Understanding infection dynamics of respiratory diseases requires the identification and quantification of behavioural, social and environmental factors that permit the transmission of these infections between humans. Little empirical information is available about contact patterns within real-world social networks, let alone on differences in these contact networks between populations that differ considerably on a socio-cultural level. Here we compared contact network data that were collected in the Netherlands and Thailand using a similar online respondent-driven method. By asking participants to recruit contact persons we studied network links relevant for the transmission of respiratory infections. We studied correlations between recruiter and recruited contacts to investigate mixing patterns in the observed social network components. In both countries, mixing patterns were assortative by demographic variables and random by total numbers of contacts. However, in Thailand participants reported overall more contacts which resulted in higher effective contact rates. Our findings provide new insights on numbers of contacts and mixing patterns in two different populations. These data could be used to improve parameterisation of mathematical models used to design control strategies. Although the spread of infections through populations depends on more factors, found similarities suggest that spread may be similar in the Netherlands and Thailand
On the Schoenberg Transformations in Data Analysis: Theory and Illustrations
The class of Schoenberg transformations, embedding Euclidean distances into
higher dimensional Euclidean spaces, is presented, and derived from theorems on
positive definite and conditionally negative definite matrices. Original
results on the arc lengths, angles and curvature of the transformations are
proposed, and visualized on artificial data sets by classical multidimensional
scaling. A simple distance-based discriminant algorithm illustrates the theory,
intimately connected to the Gaussian kernels of Machine Learning
Neonatal-onset multisystem inflammatory disease responsive to interleukin-1 beta inhibition
BACKGROUND:Neonatal-onset multisystem inflammatory disease is characterized by fever, urticarial rash, aseptic meningitis, deforming arthropathy, hearing loss, and mental retardation. Many patients have mutations in the cold-induced autoinflammatory syndrome 1 (CIAS1) gene, encoding cryopyrin, a protein that regulates inflammation.METHODS:We selected 18 patients with neonatal-onset multisystem inflammatory disease (12 with identifiable CIAS1 mutations) to receive anakinra, an interleukin-1-receptor antagonist (1 to 2 mg per kilogram of body weight per day subcutaneously). In 11 patients, anakinra was withdrawn at three months until a flare occurred. The primary end points included changes in scores in a daily diary of symptoms, serum levels of amyloid A and C-reactive protein, and the erythrocyte sedimentation rate from baseline to month 3 and from month 3 until a disease flare.RESULTS:All 18 patients had a rapid response to anakinra, with disappearance of rash. Diary scores improved (P<0.001) and serum amyloid A (from a median of 174 mg to 8 mg per liter), C-reactive protein (from a median of 5.29 mg to 0.34 mg per deciliter), and the erythrocyte sedimentation rate decreased at month 3 (all P<0.001), and remained low at month 6. Magnetic resonance imaging showed improvement in cochlear and leptomeningeal lesions as compared with baseline. Withdrawal of anakinra uniformly resulted in relapse within days; retreatment led to rapid improvement. There were no drug-related serious adverse events.CONCLUSIONS:Daily injections of anakinra markedly improved clinical and laboratory manifestations in patients with neonatal-onset multisystem inflammatory disease, with or without CIAS1 mutations
