    A dynamic network approach for the study of human phenotypes

    The use of networks to integrate different genetic, proteomic, and metabolic datasets has been proposed as a viable path toward elucidating the origins of specific diseases. Here we introduce a new phenotypic database summarizing correlations obtained from the disease history of more than 30 million patients in a Phenotypic Disease Network (PDN). We present evidence that the structure of the PDN is relevant to the understanding of illness progression by showing that (1) patients develop diseases close in the network to those they already have; (2) the progression of disease along the links of the network is different for patients of different genders and ethnicities; (3) patients diagnosed with diseases which are more highly connected in the PDN tend to die sooner than those affected by less connected diseases; and (4) diseases that tend to be preceded by others in the PDN tend to be more connected than diseases that precede other illnesses, and are associated with higher degrees of mortality. Our findings show that disease progression can be represented and studied using network methods, offering the potential to enhance our understanding of the origin and evolution of human diseases. The dataset introduced here, released concurrently with this publication, represents the largest relational phenotypic resource publicly available to the research community.Comment: 28 pages (double space), 6 figure

    Menstrual cycle phase does not predict political conservatism

    Recent authors have reported a relationship between women's fertility status, as indexed by menstrual cycle phase, and conservatism in moral, social and political values. We conducted a survey to test for the existence of a relationship between menstrual cycle day and conservatism. 2213 women reporting regular menstrual cycles provided data about their political views. Of these women, 2208 provided information about their cycle date, 1260 provided additional evidence of reliability in self-reported cycle date, and of these, 750 also indicated an absence of hormonal disruptors such as recent hormonal contraception use, breastfeeding or pregnancy. Cycle day was used to estimate day-specific fertility rate (probability of conception); political conservatism was measured via direct self-report and via responses to the "Moral Foundations” questionnaire. We also recorded relationship status, which has been reported to interact with menstrual cycle phase in determining political preferences. We found no evidence of a relationship between estimated cyclical fertility changes and conservatism, and no evidence of an interaction between relationship status and cyclical fertility in determining political attitudes. Our findings were robust to multiple inclusion/exclusion criteria and to different methods of estimating fertility and measuring conservatism. In summary, the relationship between cycle-linked reproductive parameters and conservatism may be weaker or less reliable than previously thought

    Identification of Giardia lamblia DHHC Proteins and the Role of Protein S-palmitoylation in the Encystation Process

    Protein S-palmitoylation, a hydrophobic post-translational modification, is performed by protein acyltransferases that have a common DHHC Cys-rich domain (DHHC proteins), and provides a regulatory switch for protein membrane association. In this work, we analyzed the presence of DHHC proteins in the protozoa parasite Giardia lamblia and the function of the reversible S-palmitoylation of proteins during parasite differentiation into cyst. Two specific events were observed: encysting cells displayed a larger amount of palmitoylated proteins, and parasites treated with palmitoylation inhibitors produced a reduced number of mature cysts. With bioinformatics tools, we found nine DHHC proteins, potential protein acyltransferases, in the Giardia proteome. These proteins displayed a conserved structure when compared to different organisms and are distributed in different monophyletic clades. Although all Giardia DHHC proteins were found to be present in trophozoites and encysting cells, these proteins showed a different intracellular localization in trophozoites and seemed to be differently involved in the encystation process when they were overexpressed. dhhc transgenic parasites showed a different pattern of cyst wall protein expression and yielded different amounts of mature cysts when they were induced to encyst.     Type inference in flexible model-driven engineering using classification algorithms

    Flexible or bottom-up model-driven engineering (MDE) is an emerging approach to domain and systems modelling. Domain experts, who have detailed domain knowledge, typically lack the technical expertise to transfer this knowledge using traditional MDE tools. Flexible MDE approaches tackle this challenge by promoting the use of simple drawing tools to increase the involvement of domain experts in the language definition process. In such approaches, no metamodel is created upfront, but instead the process starts with the definition of example models that will be used to infer the metamodel. Pre-defined metamodels created by MDE experts may miss important concepts of the domain and thus restrict their expressiveness. However, the lack of a metamodel, that encodes the semantics of conforming models has some drawbacks, among others that of having models with elements that are unintentionally left untyped. In this paper, we propose the use of classification algorithms to help with the inference of such untyped elements. We evaluate the proposed approach in a number of random generated example models from various domains. The correct type prediction varies from 23 to 100% depending on the domain, the proportion of elements that were left untyped and the prediction algorithm used

    Cell-selective labeling using amino acid precursors for proteomic studies of multicellular environments.

    We report a technique to selectively and continuously label the proteomes of individual cell types in coculture, named cell type-specific labeling using amino acid precursors (CTAP). Through transgenic expression of exogenous amino acid biosynthesis enzymes, vertebrate cells overcome their dependence on supplemented essential amino acids and can be selectively labeled through metabolic incorporation of amino acids produced from heavy isotope-labeled precursors. When testing CTAP in several human and mouse cell lines, we could differentially label the proteomes of distinct cell populations in coculture and determine the relative expression of proteins by quantitative mass spectrometry. In addition, using CTAP we identified the cell of origin of extracellular proteins secreted from cells in coculture. We believe that this method, which allows linking of proteins to their cell source, will be useful in studies of cell-cell communication and potentially for discovery of biomarkers

    Pengukuran Benda Kerja Menggunakan Touch Trigger Probe Pada Mesin CNC Dengan Basis Pemrograman Makro Measuring Workpieces Using Touch Trigger Probe On CNC Machines Based Macro Programming

    ABSTRAK Pengendalian mutu merupakan langkah operasional yang dilakukan di lini produksi untuk memperoleh produk yang memenuhi standar mutu yang dipersyaratkan. Pemastian mutu dari benda kerja hasil permesinan Computer Numerical Control (CNC), saat ini masih dilakukan dengan pengukuran yang dilakukan di luar mesin, misalnya dengan menggunakan micro-hite atau Coordinate Measuring Machine (CMM). Cara lain yang dilakukan saat ini adalah dengan melakukan pengukuran langsung saat benda kerja masih ada di dalam CNC (in process measurement). Dengan menggunakan instrumen sistem sensor ukur yang biasa disebut Touch Trigger Probe (TTP) dipasang di dalam CNC untuk proses pengukuran. Dengan cara ini, CNC bisa berfungsi sebagai CMM. Pada penelitian ini memiliki tujuan yaitu dapat melakukan pengukuran terhadap benda kerja pada saat benda kerja masih dicekam di dalam mesin CNC. Kelebihan dari metode ini adalah benda kerja yang dihasilkan bisa dipastikan baku mutunya sejak masih ada di dalam CNC. Dengan cara ini, pemenuhan dari standar toleransi yang ditetapkan dapat bisa langsung diketahui. Lebih lanjut data ukur benda kerja secara satu per satu bisa disimpan. Nantinya data ini akan digunakan sebagai kelengkapan mampu lacak/traceability. Program pengukuran dikembangkan dengan memanfaatkan program makro yang menjadi kelengkapan dari TTP Renishaw. Program yang dikembangkan diuji untuk kalibrasi serta melakukan pengukuran terhadap benda kerja, rumah komponen dan tutup dasar. Pada hasil pengukuran pertama rumah komponen, yang terdiri dari 7 (tujuh) bagian yang diukur, sebanyak 5 (lima) bagian tidak sesuai dan 2 (dua) bagian sesuai dengan nilai toleransi. Sedangkan, untuk pengukuran kedua tutup dasar, yang terdiri dari 5 (lima) bagian yang diukur, sebanyak 5 (lima) bagian sesuai dengan nilai toleransi. Dari penelitian ini dapat disimpulkan bahwa hasil pengukuran menggunakan TTP mempunyai keakuratan untuk mengukur benda kerja yang mempunyai nilai toleransi 0,1 mm hingga 0,5 mm. Dengan adanya pengukuran langsung di dalam mesin CNC diharapkan dapat mengetahui ukuran dimensi benda kerja secara langsung setelah dilakukannya proses permesinan.     A Cis-Regulatory Map of the Drosophila Genome

    Systematic annotation of gene regulatory elements is a major challenge in genome science. Direct mapping of chromatin modification marks and transcriptional factor binding sites genome-wide1, 2 has successfully identified specific subtypes of regulatory elements3. In Drosophila several pioneering studies have provided genome-wide identification of Polycomb response elements4, chromatin states5, transcription factor binding sites6, 7, 8, 9, RNA polymerase II regulation8 and insulator elements10; however, comprehensive annotation of the regulatory genome remains a significant challenge. Here we describe results from the modENCODE cis-regulatory annotation project. We produced a map of the Drosophila melanogaster regulatory genome on the basis of more than 300 chromatin immunoprecipitation data sets for eight chromatin features, five histone deacetylases and thirty-eight site-specific transcription factors at different stages of development. Using these data we inferred more than 20,000 candidate regulatory elements and validated a subset of predictions for promoters, enhancers and insulators in vivo. We identified also nearly 2,000 genomic regions of dense transcription factor binding associated with chromatin activity and accessibility. We discovered hundreds of new transcription factor co-binding relationships and defined a transcription factor network with over 800 potential regulatory relationships
