    Get PDF

    Resolution limit in community detection

Detecting community structure is fundamental to clarify the link between structure and function in complex networks and is used for practical applications in many disciplines. A successful method relies on the optimization of a quantity called modularity [Newman and Girvan, Phys. Rev. E 69, 026113 (2004)], which is a quality index of a partition of a network into communities. We find that modularity optimization may fail to identify modules smaller than a scale which depends on the total number L of links of the network and on the degree of interconnectedness of the modules, even in cases where modules are unambiguously defined. The probability that a module conceals well-defined substructures is the highest if the number of links internal to the module is of the order of \sqrt{2L} or smaller. We discuss the practical consequences of this result by analyzing partitions obtained through modularity optimization in artificial and real networks.Comment: 8 pages, 3 figures. Study of dehydroxylated-rehydroxylated smectites by SAXS

Montmorillonite and beidellite are dioctahedral 2:1 phyllosilicates. The weakness of the bonding between layers allows the intercalation of water molecules (disposed in layers) in the interlayer space. The samples studied are constituted of cv layers ( cv for vacant octahedral sites in cis positions). They have been dehydroxylated. This is accompanied by the migration of the octahedral cations from former trans-octahedra to empty cis-sites therefore the layers become tv (vacant site in trans position). To characterize the stacking of the layers, SAXS (Small Angle X-ray Scattering) analyses have been investigated in natural (N) and after a dehydroxylation-rehydroxylation cycle (R) states. The SAXS pattern modelisation for Na -exchanged samples in the N state shows that the layers stack in particles with well defined interlayer distances d001, corresponding to 0 water layer, 1 water layers and 2 water layers. The dehydroxylation-rehydroxylation cycle increases the proportion of interlayer distances with zero water layer and the disorder in the stacking. The decreasing of the disorder parameter with the proportion of tetrahedral charge in the N and R sample shows that the distribution of the water layers depend on the localization of the deficit of charge.

SPAWN: An Iterative, Potentials-Based, Dynamic Scheduling and Partitioning Tool

International audienceMany applications of physics modeling use regular meshes on which computations of highly variable cost can occur. Distributing the underlying cells over manycore architec-tures is a critical load balancing step that should increase the period until another step is required. Graph partitioning tools are known to be very effective for such problems, but they exhibit scalability problems as the number of cores and the number of cells increases. We introduce a dynamic task scheduling approach inspired by physical particles interactions. Our method allows cores to virtually move over a 2D/3D mesh of tasks and uses a Voronoi domain decomposition to balance workload among cores. Displacements of cores are the result of force computations using a carefully chosen pair potential. We evaluate our method against graph partitioning tools and existing task schedulers with a representative physical application, and demonstrate the relevance of our approach

piRNAs and Aubergine cooperate with Wispy poly(A) polymerase to stabilize mRNAs in the germ plasm

    Get PDF
Piwi-interacting RNAs (piRNAs) and PIWI proteins play a crucial role in germ cells by repressing transposable elements and regulating gene expression. In Drosophila, maternal piRNAs are loaded into the embryo mostly bound to the PIWI protein Aubergine (Aub). Aub targets maternal mRNAs through incomplete base-pairing with piRNAs and can induce their destabilization in the somatic part of the embryo. Paradoxically, these Aub-dependent unstable mRNAs encode germ cell determinants that are selectively stabilized in the germ plasm. Here we show that piRNAs and Aub actively protect germ cell mRNAs in the germ plasm. Aub directly interacts with the germline-specific poly(A) polymerase Wispy, thus leading to mRNA polyadenylation and stabilization in the germ plasm. These results reveal a role for piRNAs in mRNA stabilization and identify Aub as an interactor of Wispy for mRNA polyadenylation. They further highlight the role of Aub and piRNAs in embryonic patterning through two opposite functions
