    Cluster J Mycobacteriophages: Intron Splicing in Capsid and Tail Genes

    Bacteriophages isolated on Mycobacterium smegmatis mc2155 represent many distinct genomes sharing little or no DNA sequence similarity. The genomes are architecturally mosaic and are replete with genes of unknown function. A new group of genomes sharing substantial nucleotide sequences constitute Cluster J. The six mycobacteriophages forming Cluster J are morphologically members of the Siphoviridae, but have unusually long genomes ranging from 106.3 to 117 kbp. Reconstruction of the capsid by cryo-electron microscopy of mycobacteriophage BAKA reveals an icosahedral structure with a triangulation number of 13. All six phages are temperate and homoimmune, and prophage establishment involves integration into a tRNA-Leu gene not previously identified as a mycobacterial attB site for phage integration. The Cluster J genomes provide two examples of intron splicing within the virion structural genes, one in a major capsid subunit gene, and one in a tail gene. These genomes also contain numerous free-standing HNH homing endonuclease, and comparative analysis reveals how these could contribute to genome mosaicism. The unusual Cluster J genomes provide new insights into phage genome architecture, gene function, capsid structure, gene mobility, intron splicing, and evolution. © 2013 Pope et al

    A topological classification of convex bodies

    The shape of homogeneous, generic, smooth convex bodies as described by the Euclidean distance with nondegenerate critical points, measured from the center of mass represents a rather restricted class M_C of Morse-Smale functions on S^2. Here we show that even M_C exhibits the complexity known for general Morse-Smale functions on S^2 by exhausting all combinatorial possibilities: every 2-colored quadrangulation of the sphere is isomorphic to a suitably represented Morse-Smale complex associated with a function in M_C (and vice versa). We prove our claim by an inductive algorithm, starting from the path graph P_2 and generating convex bodies corresponding to quadrangulations with increasing number of vertices by performing each combinatorially possible vertex splitting by a convexity-preserving local manipulation of the surface. Since convex bodies carrying Morse-Smale complexes isomorphic to P_2 exist, this algorithm not only proves our claim but also generalizes the known classification scheme in [36]. Our expansion algorithm is essentially the dual procedure to the algorithm presented by Edelsbrunner et al. in [21], producing a hierarchy of increasingly coarse Morse-Smale complexes.     Failure of Working Memory Training to Enhance Cognition or Intelligence

    Fluid intelligence is important for successful functioning in the modern world, but much evidence suggests that fluid intelligence is largely immutable after childhood. Recently, however, researchers have reported gains in fluid intelligence after multiple sessions of adaptive working memory training in adults. The current study attempted to replicate and expand those results by administering a broad assessment of cognitive abilities and personality traits to young adults who underwent 20 sessions of an adaptive dual n-back working memory training program and comparing their post-training performance on those tests to a matched set of young adults who underwent 20 sessions of an adaptive attentional tracking program. Pre- and post-training measurements of fluid intelligence, standardized intelligence tests, speed of processing, reading skills, and other tests of working memory were assessed. Both training groups exhibited substantial and specific improvements on the trained tasks that persisted for at least 6 months post-training, but no transfer of improvement was observed to any of the non-trained measurements when compared to a third untrained group serving as a passive control. These findings fail to support the idea that adaptive working memory training in healthy young adults enhances working memory capacity in non-trained tasks, fluid intelligence, or other measures of cognitive abilities.National Institutes of Health (U.S.) (Blueprint for Neuroscience Research (T90DA022759/R90DA023427)United States.     Pion transverse momentum dependent parton distributions in the Nambu and Jona-Lasinio model

    An explicit evaluation of the two pion transverse momentum dependent parton distributions at leading twist is presented, in the framework of the Nambu-Jona Lasinio model with Pauli-Villars regularization. The transverse momentum dependence of the obtained distributions is generated solely by the dynamics of the model. Using these results, the so called generalized Boer-Mulders shift is studied and compared with recent lattice data. The obtained agreement is very encouraging, in particular because no additional parameter has been introduced. A more conclusive comparison would require a precise knowledge of the QCD evolution of the transverse momentum dependent parton distributions under scrutiny

    Performance of the CMS Cathode Strip Chambers with Cosmic Rays

    The Cathode Strip Chambers (CSCs) constitute the primary muon tracking device in the CMS endcaps. Their performance has been evaluated using data taken during a cosmic ray run in fall 2008. Measured noise levels are low, with the number of noisy channels well below 1%. Coordinate resolution was measured for all types of chambers, and fall in the range 47 microns to 243 microns. The efficiencies for local charged track triggers, for hit and for segments reconstruction were measured, and are above 99%. The timing resolution per layer is approximately 5 ns

    Measuring affective well-being at work using short-form scales : implications for affective structures and participant instructions

    Measuring affective well-being in organizational studies has become increasingly widespread, given its association with key work-performance and other markers of organizational functioning. As such, researchers and policy-makers need to be confident that well-being measures are valid, reliable and robust. To reduce the burden on participants in applied settings, short-form measures of affective well-being are proving popular. However, these scales are seldom validated as standalone, comprehensive measures in their own right. In this article, we used a short-form measure of affective well-being with 10 items: the Daniels five-factor measure of affective well-being (D-FAW). In Study 1, across six applied sample groups (N = 2624), we found that the factor structure of the short-form D-FAW is robust when issued as a standalone measure, and that it should be scored differently depending on the participant instruction used. When participant instructions focus on now or today, then affect is best represented by five discrete emotion factors. When participant instructions focus on the past week, then affect is best represented by two or three mood-based factors. In Study 2 (N = 39), we found good construct convergent validity of short-form D-FAW with another widely used scale (PANAS). Implications for the measurement and structure of affect are discussed

    Exploring the relationship between video game expertise and fluid intelligence

    Hundreds of millions of people play intellectually-demanding video games every day. What does individual performance on these games tell us about cognition? Here, we describe two studies that examine the potential link between intelligence and performance in one of the most popular video games genres in the world (Multiplayer Online Battle Arenas: MOBAs). In the first study, we show that performance in the popular MOBA League of Legends' correlates with fluid intelligence as measured under controlled laboratory conditions. In the second study, we also show that the age profile of performance in the two most widely-played MOBAs (League of Legends and DOTA II) matches that of raw fluid intelligence. We discuss and extend previous videogame literature on intelligence and videogames and suggest that commercial video games can be useful as 'proxy' tests of cognitive performance at a global population level

    Tales of Emergence - Synthetic Biology as a Scientific Community in the Making

    International audienceThis article locates the beginnings of a synthetic biology network and thereby probes the formation of a potential disciplinary community. We consider the ways that ideas of community are mobilized, both by scientists and policy-makers in building an agenda for new forms of knowledge work, and by social scientists as an analytical device to understand new formations for knowledge production. As participants in, and analysts of, a network in synthetic biology, we describe our current understanding of synthetic biology by telling four tales of community making. The first tale tells of the mobilization of synthetic biology within a European context. The second tale describes the approach to synthetic biology community formation in the UK. The third narrates the creation of an institutionally based, funded 'network in synthetic biology'. The final tale de-localizes community-making efforts by focussing on 'devices' that make communities. In tying together these tales, our analysis suggests that the potential community can be understood in terms of 'movements'--the (re)orientation and enrolment of people, stories, disciplines and policies; and of 'stickiness'--the objects and glues that begin to bind together the various constitutive elements of community

    Copy number elevation of 22q11.2 genes arrests the developmental maturation of working memory capacity and adult hippocampal neurogenesis

    Working memory capacity, a critical component of executive function, expands developmentally from childhood through adulthood. Anomalies in this developmental process are seen in individuals with autism spectrum disorder (ASD), schizophrenia and intellectual disabilities (ID), implicating this atypical process in the trajectory of developmental neuropsychiatric disorders. However, the cellular and neuronal substrates underlying this process are not understood. Duplication and triplication of copy number variants of 22q11.2 are consistently and robustly associated with cognitive deficits of ASD and ID in humans, and overexpression of small 22q11.2 segments recapitulates dimensional aspects of developmental neuropsychiatric disorders in mice. We capitalized on these two lines of evidence to delve into the cellular substrates for this atypical development of working memory. Using a region- and cell-type-selective gene expression approach, we demonstrated that copy number elevations of catechol-O-methyl-transferase (COMT) or Tbx1, two genes encoded in the two small 22q11.2 segments, in adult neural stem/progenitor cells in the hippocampus prevents the developmental maturation of working memory capacity in mice. Moreover, copy number elevations of COMT or Tbx1 reduced the proliferation of adult neural stem/progenitor cells in a cell-autonomous manner in vitro and migration of their progenies in the hippocampus granular layer in vivo. Our data provide evidence for the novel hypothesis that copy number elevations of these 22q11.2 genes alter the developmental trajectory of working memory capacity via suboptimal adult neurogenesis in the hippocampus.Peer reviewe

    Does interference between self and other perspectives in Theory of Mind Tasks reflect a common underlying process? Evidence from individual differences in theory of mind and inhibitory control

    Theory of mind (ToM), the ability to understand that other agents have different beliefs, desires, and knowledge than oneself, has been extensively researched. Theory of mind tasks involve participants dealing with interference between their self-perspective and another agent’s perspective, and this interference has been related to executive function, particularly to inhibitory control. This study assessed whether there are individual differences in self–other interference, and whether these effects are due to individual differences in executive function. A total of 142 participants completed two ToM (the director task and a Level 1 visual perspective-taking task), which both involve self–other interference, and a battery of inhibitory control tasks. The relationships between the tasks were examined using path analysis. Results showed that the self–other interference effects of the two ToM tasks were dissociable, with individual differences in performance on the ToM tasks being unrelated and performance in each predicted by different inhibitory control tasks. We suggest that self–other differences are part of the nature of ToM tasks, but self–other interference is not a unitary construct. Instead, self–other differences result in interference effects in various ways and at different stages of processing, and these effects may not be a major limiting step for adults’ performance on typical ToM tasks. Further work is needed to assess other factors that may limit adults’ ToM performance and hence explain individual differences in social ability.</p
