Simplicity of Completion Time Distributions for Common Complex Biochemical Processes
Biochemical processes typically involve huge numbers of individual reversible
steps, each with its own dynamical rate constants. For example, kinetic
proofreading processes rely upon numerous sequential reactions in order to
guarantee the precise construction of specific macromolecules. In this work, we
study the transient properties of such systems and fully characterize their
first passage (completion) time distributions. In particular, we provide
explicit expressions for the mean and the variance of the completion time for a
kinetic proofreading process and computational analyses for more complicated
biochemical systems. We find that, for a wide range of parameters, as the
system size grows, the completion time behavior simplifies: it becomes either
deterministic or exponentially distributed, with a very narrow transition
between the two regimes. In both regimes, the dynamical complexity of the full
system is trivial compared to its apparent structural complexity. Similar
simplicity is likely to arise in the dynamics of many complex multi-step
biochemical processes. In particular, these findings suggest not only that one
may not be able to understand individual elementary reactions from macroscopic
observations, but also that such understanding may be unnecessary
Observation of a uniform temperature dependence in the electrical resistance across the structural phase transition in thin film vanadium oxide ()

follows over the -range,
covering both sides of the structural transition, and (b) a history dependent
hysteresis loop in upon thermal cycling. These features are attributed here

Ergodic and Nonergodic Anomalous Diffusion in Coupled Stochastic Processes
Inspired by problems in biochemical kinetics, we study statistical properties
of an overdamped Langevin process whose friction coefficient depends on the
state of a similar, unobserved process. Integrating out the latter, we derive
the long time behaviour of the mean square displacement. Anomalous diffusion is
found. Since the diffusion exponent can not be predicted using a simple scaling
argument, anomalous scaling appears as well. We also find that the coupling can
lead to ergodic or non-ergodic behaviour of the studied process. We compare our
theoretical predictions with numerical simulations and find an excellent
agreement. The findings caution against treating biochemical systems coupled
with unobserved dynamical degrees of freedom by means of standard, diffusive

Measuring missing heritability: Inferring the contribution of common variants
Genome-wide association studies (GWASs), also called common variant association studies (CVASs), have uncovered thousands of genetic variants associated with hundreds of diseases. However, the variants that reach statistical significance typically explain only a small fraction of the heritability. One explanation for the “missing heritability” is that there are many additional disease-associated common variants whose effects are too small to detect with current sample sizes. It therefore is useful to have methods to quantify the heritability due to common variation, without having to identify all causal variants. Recent studies applied restricted maximum likelihood (REML) estimation to case–control studies for diseases. Here, we show that REML considerably underestimates the fraction of heritability due to common variation in this setting. The degree of underestimation increases with the rarity of disease, the heritability of the disease, and the size of the sample. Instead, we develop a general framework for heritability estimation, called phenotype correlation–genotype correlation (PCGC) regression, which generalizes the well-known Haseman–Elston regression method. We show that PCGC regression yields unbiased estimates. Applying PCGC regression to six diseases, we estimate the proportion of the phenotypic variance due to common variants to range from 25% to 56% and the proportion of heritability due to common variants from 41% to 68% (mean 60%). These results suggest that common variants may explain at least half the heritability for many diseases. Cyclic projectors and separation theorems in idempotent convex geometry
Semimodules over idempotent semirings like the max-plus or tropical semiring
have much in common with convex cones. This analogy is particularly apparent in
the case of subsemimodules of the n-fold cartesian product of the max-plus
semiring it is known that one can separate a vector from a closed subsemimodule
that does not contain it. We establish here a more general separation theorem,
which applies to any finite collection of closed semimodules with a trivial
intersection. In order to prove this theorem, we investigate the spectral
properties of certain nonlinear operators called here idempotent cyclic
projectors. These are idempotent analogues of the cyclic nearest-point
projections known in convex analysis. The spectrum of idempotent cyclic
projectors is characterized in terms of a suitable extension of Hilbert's
projective metric. We deduce as a corollary of our main results the idempotent

Fast Primal-Dual Gradient Method for Strongly Convex Minimization Problems with Linear Constraints
In this paper we consider a class of optimization problems with a strongly
convex objective function and the feasible set given by an intersection of a
simple convex set with a set given by a number of linear equality and
inequality constraints. A number of optimization problems in applications can
be stated in this form, examples being the entropy-linear programming, the
ridge regression, the elastic net, the regularized optimal transport, etc. We
extend the Fast Gradient Method applied to the dual problem in order to make it
primal-dual so that it allows not only to solve the dual problem, but also to
construct nearly optimal and nearly feasible solution of the primal problem. We
also prove a theorem about the convergence rate for the proposed algorithm in

Accurate Liability Estimation Improves Power in Ascertained Case Control Studies
Linear mixed models (LMMs) have emerged as the method of choice for
confounded genome-wide association studies. However, the performance of LMMs in
non-randomly ascertained case-control studies deteriorates with increasing
sample size. We propose a framework called LEAP (Liability Estimator As a
Phenotype, https://github.com/omerwe/LEAP) that tests for association with
estimated latent values corresponding to severity of phenotype, and demonstrate
that this can lead to a substantial power increase
Designing a physical activity parenting course : parental views on recruitment, content and delivery
Background
Many children do not engage in sufficient levels of physical activity (PA) and spend too much time screen-viewing (SV). High levels of SV (e.g. watching TV, playing video games and surfing the internet) and low levels of PA have been associated with adverse health outcomes. Parenting courses may hold promise as an intervention medium to change children’s PA and SV. The current study was formative work conducted to design a new parenting programme to increase children’s PA and reduce their SV. Specifically, we focussed on interest in a course, desired content and delivery style, barriers and facilitators to participation and opinions on control group provision.
Methods
In-depth telephone interviews were conducted with thirty two parents (29 female) of 6–8 year olds. Data were analysed thematically. An anonymous online survey was also completed by 750 parents of 6–8 year old children and descriptive statistics calculated.
Results
Interview participants were interested in a parenting course because they wanted general parenting advice and ideas to help their children be physically active. Parents indicated that they would benefit from knowing how to quantify their child’s PA and SV levels. Parents wanted practical ideas of alternatives to SV. Most parents would be unable to attend unless childcare was provided. Schools were perceived to be a trusted source of information about parenting courses and the optimal recruitment location. In terms of delivery style, the majority of parents stated they would prefer a group-based approach that provided opportunities for peer learning and support with professional input. Survey participants reported the timing of classes and the provision of childcare were essential factors that would affect participation. In terms of designing an intervention, the most preferred control group option was the opportunity to attend the same course at a later date.
Conclusions
Parents are interested in PA/SV parenting courses but the provision of child care is essential for attendance. Recruitment is likely to be facilitated via trusted sources. Parents want practical advice on how to overcome barriers and suggest advice is provided in a mutually supportive group experience with expert input
Final State Interactions Effects in Neutrino-Nucleus Interactions
Final State Interactions effects are discussed in the context of Monte Carlo
simulations of neutrino-nucleus interactions. A role of Formation Time is
explained and several models describing this effect are compared. Various
observables which are sensitive to FSI effects are reviewed including
pion-nucleus interaction and hadron yields in backward hemisphere. NuWro Monte
Carlo neutrino event generator is described and its ability to understand
neutral current production data in GeV neutrino flux
