Weaving Concurrency in eXecutable Domain-Specific Modeling Languages
International audienceThe emergence of modern concurrent systems (e.g., Cyber-Physical Systems or the Internet of Things) and highly-parallel platforms (e.g., many-core, GPGPU pipelines, and distributed platforms) calls for Domain-Specific Modeling Languages (DSMLs) where concurrency is of paramount importance. Such DSMLs are intended to propose constructs with rich concurrency semantics, which allow system designers to precisely define and analyze system behaviors. However , specifying and implementing the execution semantics of such DSMLs can be a difficult, costly and error-prone task. Most of the time the concurrency model remains implicit and ad-hoc, embedded in the underlying execution environment. The lack of an explicit concurrency model prevents: the precise definition, the variation and the complete understanding of the semantics of the DSML, the effective usage of concurrency-aware analysis techniques, and the exploitation of the concurrency model during the system refinement (e.g., during its allocation on a specific platform). In this paper, we introduce a concurrent executable metamodeling approach, which supports a modular definition of the execution semantics , including the concurrency model, the semantic rules, and a well-defined and expressive communication protocol between them. Our approach comes with a dedicated metalanguage to specify the communication protocol, and with an execution environment to simulate executable models. We illustrate and validate our approach with an implementation of fUML, and discuss the modularity and applicability of our approach
Plastic shrinkage cracking of concrete - Roles of osmotic suction
Plastic shrinkage cracking of concrete occurs when the stresses arising in the concrete, due to a combination of suction and restraints of deformation such as reinforcement or formwork, equal its strength. However, three different types of suctions should be distinguished, namely total, matric and osmotic suctions. Although the total suction comprises matric and osmotic suctions, it is often used interchangeably with matric suction, with the underlying unconfirmed assumption that either the osmotic suction or its effect is negligible. In this paper, after a discussion of the pore moisture suctions and strength of unsaturated early-age concrete, experimental investigations of the suctions arising in, and the tensile strength and shear strength of, fly ash mixed with solutions of different osmotic suctions are described. It was found that osmotic suction has negligible effect on the shear and tensile strength, and hence, by inference, the inter-particle stresses in the fly ash mixture and early-age concrete. This strongly suggests that the role played by osmotic suction in the plastic shrinkage cracking of concrete is minimal and, accordingly, justifies the focus of earlier researchers on matric suction only
Selection of yeast strains for bioethanol production from UK seaweeds
Macroalgae (seaweeds) are a promising feedstock for the production of third generation bioethanol, since they have high carbohydrate contents, contain little or no lignin and are available in abundance. However, seaweeds typically contain a more diverse array of monomeric sugars than are commonly present in feedstocks derived from lignocellulosic material which are currently used for bioethanol production. Hence, identification of a suitable fermentative microorganism that can utilise the principal sugars released from the hydrolysis of macroalgae remains a major objective. The present study used a phenotypic microarray technique to screen 24 different yeast strains for their ability to metabolise individual monosaccharides commonly found in seaweeds, as well as hydrolysates following an acid pre-treatment of five native UK seaweed species (Laminaria digitata, Fucus serratus, Chondrus crispus, Palmaria palmata and Ulva lactuca). Five strains of yeast (three Saccharomyces spp, one Pichia sp and one Candida sp) were selected and subsequently evaluated for bioethanol production during fermentation of the hydrolysates. Four out of the five selected strains converted these monomeric sugars into bioethanol, with the highest ethanol yield (13 g L−1) resulting from a fermentation using C. crispus hydrolysate with Saccharomyces cerevisiae YPS128. This study demonstrated the novel application of a phenotypic microarray technique to screen for yeast capable of metabolising sugars present in seaweed hydrolysates; however, metabolic activity did not always imply fermentative production of ethanol
Dietary mineral supplies in Malawi: spatial and socioeconomic assessment
Background
Dietary mineral deficiencies are widespread globally causing a large disease burden. However, estimates of deficiency prevalence are often only available at national scales or for small population sub-groups with limited relevance for policy makers.
Methods
This study combines food supply data from the Third Integrated Household Survey of Malawi with locally-generated food crop composition data to derive estimates of dietary mineral supplies and prevalence of inadequate intakes in Malawi.
Results
We estimate that >50 % of households in Malawi are at risk of energy, calcium (Ca), selenium (Se) and/or zinc (Zn) deficiencies due to inadequate dietary supplies, but supplies of iron (Fe), copper (Cu) and magnesium (Mg) are adequate for >80 % of households. Adequacy of iodine (I) is contingent on the use of iodised salt with 80 % of rural households living on low-pH soils had inadequate dietary Se supplies compared to 55 % on calcareous soils; concurrent inadequate supplies of Ca, Se and Zn were observed in >80 % of the poorest rural households living in areas with non-calcareous soils. Prevalence of inadequate dietary supplies was greater in rural than urban households for all nutrients except Fe.
Interventions to address dietary mineral deficiencies were assessed. For example, an agronomic biofortification strategy could reduce the prevalence of inadequate dietary Se supplies from 82 to 14 % of households living in areas with low-pH soils, including from 95 to 21 % for the poorest subset of those households. If currently-used fertiliser alone were enriched with Se then the prevalence of inadequate supplies would fall from 82 to 57 % with a cost per alleviated case of dietary Se deficiency of ~ US$ 0.36 year−1.
Conclusions
Household surveys can provide useful insights into the prevalence and underlying causes of dietary mineral deficiencies, allowing disaggregation by spatial and socioeconomic criteria. Furthermore, impacts of potential interventions can be modelled
Genome-based characterization of emergent invasive Neisseria meningitidis serogroup Y isolates in Sweden from 1995 to 2012.
Invasive meningococcal disease (IMD) caused by Neisseria meningitidis serogroup Y has increased in Europe, especially in Scandinavia. In Sweden, serogroup Y is now the dominating serogroup, and in 2012, the serogroup Y disease incidence was 0.46/100,000 population. We previously showed that a strain type belonging to sequence type 23 was responsible for the increased prevalence of this serogroup in Sweden. The objective of this study was to investigate the serogroup Y emergence by whole-genome sequencing and compare the meningococcal population structure of Swedish invasive serogroup Y strains to those of other countries with different IMD incidence. Whole-genome sequencing was performed on invasive serogroup Y isolates from 1995 to 2012 in Sweden (n = 186). These isolates were compared to a collection of serogroup Y isolates from England, Wales, and Northern Ireland from 2010 to 2012 (n = 143), which had relatively low serogroup Y incidence, and two isolates obtained in 1999 in the United States, where serogroup Y remains one of the major causes of IMD. The meningococcal population structures were similar in the investigated regions; however, different strain types were prevalent in each geographic region. A number of genes known or hypothesized to have an impact on meningococcal virulence were shown to be associated with different strain types and subtypes. The reasons for the IMD increase are multifactorial and are influenced by increased virulence, host adaptive immunity, and transmission. Future genome-wide association studies are needed to reveal additional genes associated with serogroup Y meningococcal disease, and this work would benefit from a complete serogroup Y meningococcal reference genome

Pengaruh pemberian hukuman terhadap pembentukan akhlaq peserta didik di SMP Muhammadiyah 1 Sidoarjo
Peserta didik yang nakal disekolah hanya dianggap sebagai pengisi waktu saja dari pada kesepian di rumah tidak ada teman. Peserta didik yang berpendapat demikian akan menjadi penghalang terhadap kemajuan belajar dirinya sendiri mapun teman-temannya. Akibatnya mereka yang melanggar peraturan di sekolah dan mendapat hukuman atau sanksi. Hukuman sendiri di sekolah dibuat bukan sebagai pembalasan, tetapi dibuat untuk memperbaiki peserta didik yang dihukum dan melindungi pesera didik lain dari kesalahan yang sama. Oleh karenanya diperlukan pendidikan yang baik untuk membentuk akhlak siswa, diantaranya melalui penerapan dari hukuman sebagai alat pendidikan agar terdapat efek jera. Penelitian ini dilatar belakangi karena akhlak adalah kunci utama untuk menjadi insan kamil. Permasalahan dalam penelitian ini adalah (1) Bagaimana pemberian Hukuman di SMP Muhammadiyah 1 Sidoarjo? (2) Bagaimana pembentukan Akhlak peserta didik di SMP Muhammadiyah 1 Sidoarjo? (3) Bagaimana pengaruh Pemberian Hukuman terhadap Pembentukan Akhlaq peserta didik di SMP Muhammadiyah 1 Sidoarjo? Instrument pengumpulan data dalam penelitian ini menggunakan teknik observasi. Kuesioner dan Interview sebagai instrumen pengumpulan data primer dan teknik dokumentasi sebagai instrument pengumpulan data sekunder. Sedangkan analisis data menggunakan teknik prosentase untuk data yang bersifat deskriptif dan teknik Regresi Linier untuk data yang bersifat kuantitatif. Hasil penelitian menunjukkan bahwa (1) Pemberian hukuman di SMP Muhammadiyah 1 Sidoarjo tergolong baik. (2) Pembentukan akhlak peserta didik di SMP Muhammadiyah 1 Sidoarjo tergolong baik. (3) Hasil perhitungan Regresi Linier diperoleh angka yang nilainya tersebut menunjukkan lebih besar dari Harga Kritik Regresi Linier baik pada taraf signifikansi 5 % maupun 1 %, berarti hipotesis alternatif (Ha) diterima, dan hipotesis nihil (Ho) ditolak. Kesimpulan bahwa terdapat pengaruh antara variabel Pemberian hukuman terhadap pembentukan akhlak peserta didik di SMP Muhammadiyah 1 Sidoarjo sebesar 5,7 %
Population uptake of antiretroviral treatment through primary care in rural South Africa
<p>Abstract</p> <p>Background</p> <p>KwaZulu-Natal is the South African province worst affected by HIV and the focus of early modeling studies investigating strategies of antiretroviral treatment (ART) delivery. The reality of antiretroviral roll-out through primary care has differed from that anticipated and real world data are needed to inform the planning of further scaling up of services. We investigated the factors associated with uptake of antiretroviral treatment through a primary healthcare system in rural South Africa.</p> <p>Methods</p> <p>Detailed demographic, HIV surveillance and geographic information system (GIS) data were used to estimate the proportion of HIV positive adults accessing antiretroviral treatment within northern KwaZulu-Natal, South Africa in the period from initiation of antiretroviral roll-out until the end of 2008. Demographic, spatial and socioeconomic factors influencing the likelihood of individuals accessing antiretroviral treatment were explored using multivariable analysis.</p> <p>Results</p> <p>Mean uptake of ART among HIV positive resident adults was 21.0% (95%CI 20.1-21.9). Uptake among HIV positive men (19.2%) was slightly lower than women (21.8%, P = 0.011). An individual's likelihood of accessing ART was not associated with level of education, household assets or urban/rural locale. ART uptake was strongly negatively associated with distance from the nearest primary healthcare facility (aOR = 0.728 per square-root transformed km, 95%CI 0.658-0.963, <it>P </it>= 0.002).</p> <p>Conclusions</p> <p>Despite concerns about the equitable nature of antiretroviral treatment rollout, we find very few differences in ART uptake across a range of socio-demographic variables in a rural South African population. However, even when socio-demographic factors were taken into account, individuals living further away from primary healthcare clinics were still significantly less likely to be accessing ART</p
The Development of Metabolomic Sampling Procedures for Pichia pastoris, and Baseline Metabolome Data
Metabolic profiling is increasingly being used to investigate a diverse range of biological questions. Due to the rapid turnover of intracellular metabolites it is important to have reliable, reproducible techniques for sampling and sample treatment. Through the use of non-targeted analytical techniques such as NMR and GC-MS we have performed a comprehensive quantitative investigation of sampling techniques for Pichia pastoris. It was clear that quenching metabolism using solutions based on the standard cold methanol protocol caused some metabolite losses from P. pastoris cells. However, these were at a low level, with the NMR results indicating metabolite increases in the quenching solution below 5% of their intracellular level for 75% of metabolites identified; while the GC-MS results suggest a slightly higher level with increases below 15% of their intracellular values. There were subtle differences between the four quenching solutions investigated but broadly, they all gave similar results. Total culture extraction of cells + broth using high cell density cultures typical of P. pastoris fermentations, was an efficient sampling technique for NMR analysis and provided a gold standard of intracellular metabolite levels; however, salts in the media affected the GC-MS analysis. Furthermore, there was no benefit in including an additional washing step in the quenching process, as the results were essentially identical to those obtained just by a single centrifugation step. We have identified the major high-concentration metabolites found in both the extra- and intracellular locations of P. pastoris cultures by NMR spectroscopy and GC-MS. This has provided us with a baseline metabolome for P. pastoris for future studies. The P. pastoris metabolome is significantly different from that of Saccharomyces cerevisiae, with the most notable difference being the production of high concentrations of arabitol by P. pastoris
