Construction of a novel phagemid to produce custom DNA origami scaffolds.
DNA origami, a method for constructing nanoscale objects, relies on a long single strand of DNA to act as the 'scaffold' to template assembly of numerous short DNA oligonucleotide 'staples'. The ability to generate custom scaffold sequences can greatly benefit DNA origami design processes. Custom scaffold sequences can provide better control of the overall size of the final object and better control of low-level structural details, such as locations of specific base pairs within an object. Filamentous bacteriophages and related phagemids can work well as sources of custom scaffold DNA. However, scaffolds derived from phages require inclusion of multi-kilobase DNA sequences in order to grow in host bacteria, and those sequences cannot be altered or removed. These fixed-sequence regions constrain the design possibilities of DNA origami. Here, we report the construction of a novel phagemid, pScaf, to produce scaffolds that have a custom sequence with a much smaller fixed region of 393 bases. We used pScaf to generate new scaffolds ranging in size from 1512 to 10 080 bases and demonstrated their use in various DNA origami shapes and assemblies. We anticipate our pScaf phagemid will enhance development of the DNA origami method and its future applications
A determining form for the damped driven Nonlinear Schr\"odinger Equation- Fourier modes case
In this paper we show that the global attractor of the 1D damped, driven,
nonlinear Schr\"odinger equation (NLS) is embedded in the long-time dynamics of
a determining form. The determining form is an ordinary differential equation
in a space of trajectories where is the
-projector onto the span of the first Fourier modes. There is a
one-to-one identification with the trajectories in the global attractor of the
NLS and the steady states of the determining form. We also give an improved
estimate for the number of the determining modes

Hierarchical Clustering of Seismic Activity Local Territories Globe
In article, the interrelation between energy parameters of Globe moving in a system Sun-Earth-Moon has been established. It includes features of a seasonal energy condition of an internal core of Earth and the key energy parameters of tectonic activity of seismically dangerous local territories of the planet. These parameters have been systematized by means of a clustering method hierarchical. The mechanism of energy influence of core Earth fluctuations on variations of axial rotation speed of the Globe and level of seismic activity has been grounded. The phenomenon of a periodic oscillation of planet condition seismic and effect of asymmetric distribution of the emergency situations (ES) of tectonic origin on the Earth's surface has been established. For the first time, ranging of the seismically fissile local territories of the Globe in the parameters determining the level of seismic activity and ranges of magnitudes was carried out. Based on these results the effect of division of the seismically fissile local territories into three main clusters that characterized by rather high, average and low degrees of seismic activity was established. Join of the ranged seismically fissile local territories of the Globe permit to establish zones with various degree of seismic activity along the section of various geophysical plates. The results received in article are a basis for further carrying out complex assessment of interrelations between key parameters of moving Globe in a system Sun-Earth-Moon and key parameters of tectonic danger of the seismically fissile local territories of Earth. It is base for further increase in effectiveness of monitoring of origin tectonic emergency by development of neural network prognostic models
Dilemmas of Structural Adjustment and Environmental Policies under Instability
Cataloged from PDF version of article. The Turkish structural adjustment since 1980 has been associated with chronic instability. Since the late 1980s, the weaknesses in the fiscal system and the premature external liberalization emerge as the main factors hindering the passage toward stable growth. Enforced and erratic distributional changes and relative stagnation of capital accumulation have undermined the growth potential of the economy. Further, it is demonstrated that existing market structures may negate environmental policies based on market incentives. These observations, as well as those on the interactions of the market system and the environment, create strong arguments in favor of an active state
Oil price pass-through into inflation: The evidence from oil exporting countries
In this paper, we study the role of institutional quality in the cyclicality of macroeconomic policies of transition economies. Using annual data over 1996-2013, we find that the quality of institutions play a significant role in their ability to carry out counter-cyclical macroeconomic policy. This paper also analyzes the effects of monetary and fiscal shocks on output. Dividing the countries into two groups, namely CIS and non-CIS, we find that median impulse response of CIS countries´ GDP to monetary shock is negative, while in non-CIS countries this effect is close to zero. However, we find negative effect of fiscal shock on CIS countries´ GDP while the median effect of fiscal shock on GDP is very close to zero in non-CIS countries
The TAC IR FEL oscillator facility project
Bilen, Bükem (Dogus Author) -- Full conference title: 31st International Free Electron Laser Conference (FEL 2009), 23-28 Aug 2009. Liverpool, United Kingdom. The TAC (Turkish Accelerator Center) IR FEL Oscillator facility, which has been supported by Turkish State Planning Organization (SPO) since 2006, will be based on a 15-40 MeV electron linac accompanying two different undulators with 2.5 cm and 9 cm periods in order to obtain IR FEL ranging between 2-250 microns. The electron linac will consist of two sequenced modules, each housing two 9-cell superconducting TESLA cavities for cw operation. It is planned that the TAC IR FEL facility will be completed in 2012 at Gölbasi campus of Ankara University. This facility will give an opportunity to the scientists and industry to use FEL in research and development in Turkey and our region. In this study, the results of optimization studies and present plans about construction process of the facility are presented
